These games are made by indie devs that don't have the budget or resources Nintendo does, but still managed to implement changing the in-game controls. I remember e-mailing a dev (it was for Ganryu 2 if memory serves) asking how to change the game controls. I got a response back saying they will get to it soon. I fired up the game after the next patch following that e-mail and saw they added the option to do that.

Being able to change the controls in-game is not some insurmountable logistical issue. There's really no reason for a triple A title not to have this feature. It has no effect on the gameplay or anyone who is fine with the default control scheme.
