I love the 3D feature and I've always used it since I bought my 3DS when it was released. I think the next handheld should have it, otherwise it'd be kind of a step back from Nintendo.
It's a cool little gimmick, but it doesn't really add anything to any of the games on the system, especially considering that's where most of the cost of the system comes from. HD is a much more useful thing to have, and it's easier and cheaper to implement on systems.

What they could do is keep 3D, but with the use of glasses. That way the screen doesn't have to render everything twice. It would kinda be a step back though.

I love the 3D, but if given the choice, I would opt for a more Vita-esque "HD-like" display. If the next handheld doesn't play 3DS game WITH 3D functionality, however, I'll definitely be keeping my 3DS instead of trading it in or something.
It takes up space for the tech they could put in their system (AFAIK at least) and it costs money and 3D outside of some movies has stopped mattering so the answer is blatantly no.
3D very rarely was anything other than a cute graphical gimmick that seemed like a complete waste because of how interesting Nintendo's attempts at innovation can be. If they could actually focus on gameplay innovations instead, that would most likely be vastly preferred.
I don't think it should nor will it. While I like the 3D function and use it sometime, the amount of games that use the feature as an integral part of gameplay are few compared to the number of games that either needlessly tack it (e.g. elevated menus) on or don't use it altogether. It's a gimmick, which is why most third-party devs don't really feel the need to implement it. I'd much rather the next Nintendo handheld focus on:
HD display (but nothing higher than 720p)
2 d*** analog sticks (and no more of this add-on crap)
A real way to message your friends (or simply deliver a mobile - not a gimped - version of Miiverse Portable)
A BLOODY ACCOUNT SYSTEM (for crying out loud, what year is this again, Nintendo??)
If they hit those points, I really don't care what new dolphin tricks and gimmicks they put into the new one. I don't even care if it's backwards compatible or not (which is overrated, imo). But they need to hit at minimum those 4 points for me to even be interested.

Handhelds are INCREDEBLY populair in Japan. Plus, why wouldn't they? The DS was one of the best selling systems in the world. The 3DS sold over 50 million units. They both sold more than their console counterparts.
Since the 3DS came out, the world has changed. Most casual players now have mobiles, and are unlikely to buy a dedicated handheld gaming device this time round when a phone will do. The games on phones are cheaper, and there is a wider selection, whereas depth and to a lesser extent, quality, aren't such important factors versus the convenience the phone they already own offers.
Top mobile games like Puzzle & Dragon are making nearly as much revenue as Nintendo's entire operations, whilst having a fraction of the up front R&D cost. The costs are all post launch, meaning if the game doesn't gain popularity, the company making it can cut and run without having spent too much money. That's in contrast to the WiiU, where Ninty sunk all those expensive, up front costs developing the gamepad, hardware, firmware etc, only to find their casual original wii players were all off playing mobile games.
I'm sure Nintendo could make a new handheld, and make it profitable, but it would be a lot of effort and capital invested for a niche product with limited appeal and thus limited potential.
If Nintendo put the same effort that would have gone into a handheld and instead put that into learning how to make and market mobile apps, they'd probably produce something far superior to the competition and clean up.

''The 3DS sold over 50 million units.'' I don't know why that is so difficult to understand. Indeed, there have been a lot of people (casual gamers if you will), that have moved on to mobile games. But the handheld market is still very present, perhaps even more profitable than the console market (especially in Nintendo's case). And yes, of course there is a market for mobile games, but that doesn't mean that Nintendo should invest in it. There's a market for cars as well, guess Nintendo should start producing cars, right? The mobile market is vastly different from the handheld market. It would be a waste of Nintendo's creativity, any developer's creativity, to start developing mobile games. Nobody is waiting for either a $50 Mario game on their phone, or a cheap Mario game with in-app purchases. Nobody wants that, neither the ''casual'' gamers, nor the Nintendo fans.
No. Just like with TVs and movies, 3D is just a gimmick that doesn't really add any value aside from perhaps giving one a headache. I realize it can be turned off but I'd rather Nintendo not even bother with it and instead focus on other things. The 3D fad is over.
