One year bump, I know, but I've come up with the exact same idea as OP. Like he said, a Nintendo FPS in their own style. Paintball is the first thing that comes to mind (non-lethal and colorful shooting) but too many jerks would liken it to Splatoon.
I would enjoy seeing Nintendo continue off of what they started with Metroid Prime Hunters for Metroid, which has been a fantastic experience, but I doubt they'll ever touch that concept again. For now, though it's mostly third person, I'm fine with Splatoon but I do expect a first person shooter on the Wii U from Nintendo at least before they move on to whatever is next.
The problem is when people say "FPS" they tend to mean "realistic war game with the highest end graphics". I don't want to see Nintendo make that game. Actually when I picture in my head what sort of FPS I would like to see them make I come up with something not too dissimilar to Splatoon. And with that game they've gone for a third person perspective so they can add in Mario Galaxy style platforming.
TBH there are so many games in that genre already I don't really mind if they don't go down that path.

Can it be like DOOM with swirling labyrinths, as many weapons as you can carry, and wide open, non-scripted level design?

At the end of the day they should be just focused on making good content rather than trying to squeeze into a particular genre bubble. I mean look at the top selling games from last year, only a fraction of them are actually first person shooters. There are sandbox games, RPGs, Sports, Racing, Adventure, Platformers, Dancing games and whatever genre Animal Crossing is. Just because the best selling game franchise right now is an FPS doesn't mean that a game has to be a FPS to be a best seller.
Also, the most popular genres come and go. First it was space shooters, then it was puzzle games, then platformers, racing games, sandbox and now FPS. Eventually another genre will take the crown and we'll all be asking where Company X's answer to Y is.The only reason anyone will ask that is because someone else got there first and created a genre-defining game. Wouldn't it be better to lead rather than chase everyone else?

Man, they should make one like YOSHI'S SAFARI on SNES but as an FPS instead of a rail-shooter. It was seen from Mario's POV while riding Yoshi (you could even see the back of Yoshi's head and he would give you a look if you accidently shot him) and even had boss fights. Have Mario ride around on Yoshi and shoot fireballs at Goombas, Koopas, etc. You could even use Yoshi's tongue as a melee attack!
