Big Nose the Caveman - cool and pretty long platformer. Maybe not the best, but I still have a lot of fun with it.
The Fantastic Adventures of Dizzy - awesome platformer/adventure game with great puzzles, fun and big, varied world, dragons, pirates and dinosuar. It can also be hard as hell, but it's also fun. Sad it got forgotten and is ignored by many. I played it recently and to me it's still great after 20 years. What is saddening is that its lost to time and there is not even a slim chance of vc release.
I have only ever played the PC version and I remember completing the game about once a day in my early years (I haven't played it in about 7-8 years now), but inexplicably, I can't help but feel like I've played the NES version at some point in my early childhood (which has a very distinctive art style compared to the bright and colourful EGA graphics of the PC version). I would love to be able to experience the NES version on Wii U, but sadly, I don't think that the author of the game is even aware that services such as Virtual Console even exist. If I recall correctly, the game was made by a man named Michael Denio in 1988 and he has LONG abandoned the video game industry.
3D World Runner from Square was really cool. People (who probably haven't played it) say it was a Space Harrier rip off, but aside from the boss battles, the game is completely different... more like a platformer than a shooting game. I also liked Super Pitfall and Deadly Towers, and while most players don't look fondly upon those in general, they both have a mysterious charm about them for how obscure they were, gameplay wise.
Ha, i was just playing 3D World Runner this weekend! Great, fun game, and definitely overlooked. The music is permanently etched in my brain.
And cool to mention Deadly Towers. It's a horrible game (mainly because of the shoddy design), but i agree it has a certain charm to it. Though for me it may just be heavy nostalgia, as my friend had the game and he would spend hours upon hours playing it, trying to figure out where to go and what the heck to do. The more he would play, the more it annoyed him while also making more and more sense, making him want to finish the game. Eventually he did beat it. And never played it again.
Legacy of the Wizard is seriously overlooked. One of the best games on the NES. Killer soundtrack. Great mix of game styles with Metroid-style exploration, Lolo-style block puzzles, variety of playable characters with unique attributes, a la Mario 2/Bucky O'hare, lots of interesting items that you can equip, cute blocky graphics, a massive dungeon maze to explore, and you can play the sections in whichever order you choose like Ducktales/Mega Man to customize your strategy.
Mine has to be Yo! Noid. Great Domino's-endorsed Capcom platformer that had me quite obsessed about beating it back in the day. This is a title I'd love to see on the Virtual Console, but it's never gonna happen due to obvious reasons.
Conflict (very similar to Advance Wars) was probably one of my favorite titles from NES but I don't remember it getting much attention.
Silent Service would also rank pretty high on my list of lesser known titles
Solomon's Key and its prequel, Fire n Ice, are two of the best puzzle games on the NES. They are still fun even to this day! Solomon's Key is available on 3DS and Wii U, so get it now!

Oh o rememeber the panic restaurant, joe and mac, toki(juju) , 3 eyed boy, ohhhh nostalgia
Faxanadu. That was a awesome game. It was like Zelda II. The only thing I hated about it was the unforgiving difficulty and probably the fact the color pallete they chose is all dark brown colors. It seriously looks like a dog crapped on your TV then you tried wiping it off then it smeared everywhere. XD
I loved the colour... not as vivid as some of the other games but it was going for the earthy feel - u were trying to save the elves who lived on the Life Tree after all. it was a great game! I loved Faxanadu!
