As far as whole franchises go, Donkey Kong, Yoshi, and Pikmin.
Overall I find it hard to see the appeal of Donkey Kong Country (as well as Returns and TF) and most Yoshi games, but mostly I just don't like Yoshi or any Kongs/Kremlings simply as characters.
Pikmin just really has never been interesting to me, though I suppose Pikmin 3 is alright. But overall it just doesn't click well with me.
Pikmin, not saying it's bad, but I think the day cycle should be longer, because it gets really daunting. Haven't played a Metroid game, but I don't think they look interesting to me
Earthbound is a charming game, but I can see people not enjoying it if they don't like Dragon Quest-style Combat and/or the game's humor. Mother 3 is also significant;y darker, to the point where I actually find the game off-putting going from Earthbound. And Mother 1 is kinda really bad. Like, as annoying as Dragon Quest II bad...that's pretty bad...
How awkward that Dragon Quest is my favourite video game franchise then, despite Earthbound being on my list. Don't get me wrong, I appreciate all the cool RPG mechanics they have in the game (Like weaker enemies running from you, auto-finished battles etc.), but I still didn't enjoy it.
Mario Party, Wii Party, Warioware - 90% of all party games/minigame collections really
Smash Bros - I prefer Pokken & Tatsunoko vs Capcom type fighting
I haven't played games like Animal Crossing, Nintendogs and Pikmin, so I can't comment on those.
I have been a big fan of Mario, Zelda, Yoshi, DK, and just about everything Nintendo throws at us for years, but I have never got into Pokémon. I can't explain why. Even to this day it's a bit annoying when I look at Smash that is full of the best franchises I know of but then has Pokémon as pretty much the most represented of the bunch. I understand why since it's so popular, but it's just not my cup of tea I guess.

Another franchise I forgot is Mario Baseball, I love tennis, golf and even strikers (I love baseball but somehow Mario baseball was just not right...)

I remember playing the first one and I didn't find it that good too. But recently I played Pikmin 3 and instantly fell in love with it, the funny thing is that it may be one of the greatest experiencies I've had because it has a lot of soul. You should try it someday!
Kirby sadly. I haven't played many of his games but I find them slow. I also find the power up system to be confusing. Doesn't stop me from playing them when I get a chance, and the SNES VC golf Kirby game is addicting as hell. But I wouldn't call myself a fan of the series.
People keep saying the Xbox One doesn't have Backwards Compatibility.

@Jahir actually.. I have the game... I got it thanks to the Mario kart promotion (and because all the other titles were already on mi wii u)
my friends play it, and i'm just like "i don't get it..." and start playing something on the 3ds...
maybe I should give a try... before I get my hands on my 3ds (playing theatrhythm) or hyrule warriors (basically my wii u will become a hyrule warriors playing console... until bayonetta)

I don't really enjoy Pokémon anymore, I still like the first 2-3 generations though.
Super Smash Bros.
I'm not into fighting games, although I play SSB at a friend's house occasionally, I don't enjoy the games enough to buy them myself.
