Majora's Mask: It's a much better crafted game then OOT, with some hate due to the difficulty and time limits. The graphics are superior, the gameplay is more engaging and the story is better.
Super Mario 64: Meh, what else can I say?
Glover: It's really engaging for such a flawed game, that and I'm biased due to childhood memories.
Metroid 64: I wish
Perfect Dark: Again, this belongs here because it owned it's predecessor (like MM), except (due to my late coming) I didn't enjoy GoldenEye much outside of multiplayer (like most modern shooters)
Paper Mario: None else needs to be said.
This is a signature.

Screw you.
Majora's Mask. It was certainly more challenging than OoT, and had the best story overall. (I don't see why people hate the time limit, it's what makes the game exciting, and challenging. Challenge is good.)

I've only ever briefly played Glover but I heard really great things about it. Still need to pick it up. The PlayStation version is atrocious by comparison though.

Super Mario 64, Star Fox 64, and Paper Mario are my three favorite N64 games. I loved Mario Kart 64 back in the day too, but I like Mario Kart 7 way more right now

I've played the PC version several times from start to finish and I didn't noticed any flaws. It''s one of my favourites too. I'm still searching for a N64 or PS1 version.
@MegaWatts: What's wrong with the PS1 version? I can't imagine that it's much different to the PC version.

Challenge is good, but not when it's making you feel rushed. That's what ruins MM for me, I can't really just sit back and solve puzzles on my own time. Also the 3 day system just felt like a gimmick to me.

It's not a gimmick, it's central to the gameplay. Gameplay I hate, btw.
