I always like finding out about gems that got overlooked by the masses. Do you know of any games on the 3DS that were brilliant games but not many people purchased?
I instantly think of ghost recon: shadow wars. an incredible strategy game, pretty long with a lot of side missions and difficulty levels to choose from. it was also a launch game if Im not mistaken. really, a pretty colid game not many people heard about

I can't cite sales figures, but my go-to recommendation for overlooked 3DS games is Attack of the Friday Monsters: A Tokyo Tale. It's light on gameplay mechanics or challenge, but its narrative is absolutely wonderful — it made me feel nostalgic for a place I'd never even visited, and is sweet without being saccharine. Not only is it well written, but it handles its themes in a way that's more mature than any M-rated game I've yet played. If you enjoy Earthbound, it's worth a look.
I'd also really enjoyed the hardly mentioned Crimson Shroud. Excellent pen-and-paper inspired RPG with great battle mechanics and a solid narrative. I've never even played a pen-and-paper RPG, and I got really pulled in to that one.
Virtue's Last Reward is still one of my favourite games, and is a must have for anyone that likes visual novels and puzzle games. There's a nasty save corrupting bug in it, so it's best to buy this digitally and occasionally back up the save (or just get the PS Vita version). Though it's not required, I'd strongly recommend playing the first game in the series, 9 Hours 9 Persons 9 Doors before VLR.
I'm sure there's other hidden gems I'm forgetting, so I'll have a look on my 3DS later.
Heroes of Ruin
awesome topdown action rpg with online multiplayer and voice chat for 4 people! too easy though but i still played through the game like three times
The Denpa Men games. I blame lack of further adverts past it's release and a never being discounted $10 dollars for its obcsurity but if you're looking for some earthbound weirdness, a pretty rock hard difficulty, don't mind traveling to wifi hotspots for some rewards and some harvest moon-esque elements (for the second and third games) then this is your RPG.
Second Captain Toad's recommendation of all the Denpa Men games (although 3 is my favorite), but my personal favorite overlooked 3DS game is Sayonara Umihara Kawase/Yumi's Odd Odyssey. Cute game, with a very fair difficulty that ranges from so easy you could sleep through it to legitimately hard. Plus, branching paths mean you usually only find levels you have the skills to beat!
Also A-Train 3D. I love it, but I feel like that has more limited appeal. Still, if you are at all interested in transport sims. That game is a STEAL for the price.

Music/rhythm - definitely Rhythm Thief & The Emperor's Treasure (still waiting on a sequel Sega!) & Hatsune Miku Project Mirai DX
Rpgs - if you're a fan of the FE series, then you'll love Stella Glow. Almost 70hrs in & about to start the final showdown. Far surpasses FE imo. The Legend of Legacy gets an honourable mention too.
Platformers - Rayman Origins. Whilst it's the most inferior version of the game, it's still very enjoyable & fun to play.
Oh & mustn't forget Return to PopoloCrois:SOS Fairytale. Pretty much a mix of Harvest Moon & Fantasy Life, lots of charm, humour & a neat story & cast of characters to go with. Great (isometric) rpg adventure with farming on the side.

Shinobi (2011) is a bit older-school than some would like, and its frame rate makes it a little harder than it needs to be, but it is good challenging fun and can be picked up for cheap.
Samurai Warriors: Chronicles - Great hack & slash game you can get into for hours.
Ace Combat: Assault Horizon Legacy - It recently got a rerelease with amiibo functionality, but even the original is a fun gem (I've replayed it many times).
Tales of the Abyss - Has became one of my favorite JRPGs ever, and is probably my favorite game on the system.
Liberation Maiden - Crimson Shroud & Attack of the Friday Monsters have already been mentioned (and for good reason!), so I'll bring this one up. It's short, but a very fun game to replay due to it's arcadey nature.

Well, this is kinda hard to answer since I don't really know what has and hasn't gotten heavy attention...
HarmoKnight - Quirky Rhythm game by GameFreak. Heard a lot of anticipation, it came out, then didn't hear much. Quite enjoyable.
Gunman Clive - I've heard lots of recommendations for this and its sequel, but also know how easy it is to dismiss it. Don't.
Cave Story - I'd never think of this as overlooked, but I have a slightly different persepctive. I've bought this game 5 or 6 times. After getting 100% completion on the original (freely distributed) version. The 3D version is great for the eye candy. There are 3 3DS versions, to my recollection: DSiWare - Pretty much the original PC version with a new translation; 3DS - Added some new features (including Curly Mode), but was terribly horribly buggy last time I tried it; Cave Story 3D - Beautiful for eye candy, a couple unique bonus features, very much worth it. Sadly, the most definitive version (Cave Story+) isn't available on 3DS.
Night Sky - Quiet, reflective, excessively difficult puzzler, with a nice visual aesthetic.
Guild01 and similar - Starship Damrey, Liberation Maiden, Crimson Shroud, Attack of the Friday Monsters, Weapon Shop de Omasse, etc. - quirky, experimental games made by industry veterans. All pretty worthwhile.
Fantasy Life - Don't hear much about this one, but it could be hugely popular, given the pedigree. I'd say it's something of a Secret of Mana meets Harvest Moon, with quite a bit more from the Mana side of the equation.
Ghost Recon Shadow Wars - I only even considered looking at this game because the 3DS library was so anemic at first. I'm glad I did. A very polished grid-based tactics game that does a good job of integrating the fact that everyone has guns. If you have any appreciation of grid-based strategy, you owe it to yourself to play this. And if you don't, it's a pretty good introduction to the genre, too.

Funny enough, I picked up a brand new, sealed copy of Shinobi for less than £3.00 on Monday. Not played it yet, but at that price you can't refuse really. I loved the arcade, Megadrive and Saturn Shinobi games BITD, so hopefully this doesn't stray too far from those.
Looking at my eShop games collection I'd say some of the games published as part of Level 5's two GUILD compilations deserve more mentions than they currently get. I really enjoyed Liberation Maiden from Guild01 and Attack of the Friday Monsters and The Starship Damrey from Guild02. All of them are very different from not only each other but also from the majority of games released for the system.
I don't know how overlooked the Gunman Clive games or Dementium Remastered are but I also recommend those, even though they are shorter than what I would have liked.
When it comes to retail games, I cannot not mention Kid Icarus: Uprising. Even though it got a lot of traction and praise when it launched, it hasn't been notified enough, not at least by Nintendo. I want a sequel or at least a new Kid Icarus game in one form or another, Nintendo!
I don't know how overlooked Zero Escape: Virtue's Last Reward really is nowadays since Zero Time Dilemma is getting hyped up. Yet it is a game that everyone who enjoys visual novels or good puzzles and storytelling in general should check out.
