I have both, i recommend getting a 3DS if you are likely to use it outside of your home, have a small friend pool or particularly like the current games and are excited by the upcoming Pokemon, Duel Destinies, Bravely Default, A Link between worlds or Monster Hunter 4 games.
A Wii U would be a better choice if you have siblings or friends who game with you as many games have local co-op. Also the graphics are obviously better and you can browse, Netflix and video call other wii U owners. On the horizon exclusive wise it has Sonic LW, DKTF, MK8, Zelda WW, Zelda U, Smash Bros, Bayonetta 2, X, W101, FE X SMT, Wii U Fit, Wii U Party & more.
The real question is how many of the current Wii U and 3DS games are you interested in getting? 3DS has a larger back catalogue but fewer games announced for the upcoming months while the Wii U is the opposite with an average backlog and 1st party releases scheduled each month.
IMO either is a good choice at this time as both have great games out and great games coming.

I have been waiting forever man... I'm the opposite, haven't played the Game Gear one but the Mega Drive version is at the top of my fave games list... It would be awesome to get a 3D classic though
Surprisingly, I would actually recommend Wii U because of the third party games. Zombi U, Arkham City, Mass Effect 3, Assassin Creed, Darksiders II.... but if you are more first party go with the 3DS. Can't beat 2 marios, Ocarina of Time, Starfox, Animal Crossing, Professor Layton, Luigi's Mansion, Fire Emblem, Kid Icarus, so much...
Depends on where you game most. Wii U has some great games out now (NSMBU, ZombiU, NintendoLand, Game&Wario, TankTankTank, LegoCity Undercover, Pikmin3, Rayman Legends as a few that come to mind), with many more coming out in the next few months. A 3DS is obviously portable and has a fairly full library of great first and third party content. I've seen used 3DS consoles selling for about $100 on local classifieds, and Wii U Deluxe consoles selling for as little as about $220. I have both and recommend them both. I play them both more than my PS3, 360 or even Vita. It just really depends on what games you are into and if you would buy a Wii U now knowing that awesome games are just around the corner. In my opinion, pricewise, now is a great time to buy unless you want to wait until later this month to buy a brand new one for $300. When new great games come along, the price on a used Wii U won't really go any cheaper.
I have a 3DS but I rarely ever use it. I've been using my Wii U a lot more lately. I would say get a Wii U unless there are games you like on the 3DS, but most of them aren't really holding my attention anymore
The 3DS has a brilliant library of games available and certainly worth getting,but I must admit the Wii U has been picking itself up for the past couple of months.
So if you can afford it,get both.
