Mirroring what others have said, just a software lineup with more mass appeal. Hardware wise, the Vita has more power, better online, bigger screen (OLED too), etc.
That being said, I think they are both fine systems and that the Vita's main problem (Lack of support) will eventually be remedied, and that one misses too much without buying both.
Nintendo is the only company capable of understanding handheld gaming in the world of mobile phones. The Vita has no market.
I would have to say the Vita has the same market as the PSP, which is still a relevant market.. The reason it's not doing well right now is just due to lack of support and advertising.
It's simple. I have both and love the 3DS waaaaay more. Nintendo realised that handheld gaming is different (keyword) to console gaming and they cater the experience to the device. When I watch t.v and the ads come on, I flick on Mario 3D Land and play a quick level. I wouldnt quite call it 'twitch' gaming, but handhelds are definitely more suited to short bursts.
Sony on the other-hand seem determined to make their handhelds as powerful as their consoles. What's the point in buying a Vita if its simply a mini PS3? Portability isn't enough to warrant that purchase. I crave a different experience from my Vita but I keep just getting big budget console knock-offs and a few cool Indy games.
Anyway that's the difference. 3DS is its own beast, with experiences you can't have anywhere else (even the Wii-U). Vita is full of the types of games you can play anywhere. Even my favourite game on Vita, 'Gravity Rush' felt like a console experience and didn't lend itself too well with quick bursts of play.
I love the 3DS colors too! I'll keep my aqua blue(that in my opinion is either green or greenish cyan) for a good long time!

The 3DS just budgeted what matters most. The 3D screens end up not costing that much but add one of the only next logical steps forward besides 4K at 480p. Resistive screens are also the only logical step, unless you want to invest in Wacom. It's not worth sacrificing the stylus for multitouch with your fingers. It's just not precise enough, which is why I suggest Wacom that supports both if you get one of the newer screens.
The 3DS' lower res makes games take up less memory that lets SD cards still be relevant. Until SD cards are beyond SDXC and can support higher transfer rates along with more complex memory handling without going proprietary like the Vita did, the 3DS won't have an HD option. 480p is still good for a small screen. Even with technical 4K or retina pixel spacing, it ends up only equalling 1080p based on the actual size of the screen.
A 4K 7" tablet screen would actually only end up being 28" 1080p screen, approximately.

3DS uses standard memory cards instead of hyperexpensive propietary ones.....
Kidding aside I like both, the 3DS just have a better game selection.... the Vita is too powerful for its own good, since the thing is near PS3 powerful people expect games to have near PS3 production values, but that's more than most companies are willing to invest in a handheld exclusive. The cheaper production cost combined with its big install base for a relatively new console makes the 3DS the less risky platform to release an exclusive on in the area of multiplat titles which leads to it having the best library

I get what you mean, but the resolution could still technically vary if it was programmed that way. People have just come to expect 720p from the PS Vita in exchange for memory.
If you were able to run a PS Vita game at 480p, you'd save memory on the card, because that memory ultimately becomes visual data on the display.
It would be like buying an SD version of an HD video. That SD video takes up less memory, so I think SD should be an option to save more memory.

You can't expect to sell a handheld with the majority of its notable games being ports and indie games
