Majora's Mask did just have two save files and I doubt they will change that.
The Japanese version had 3 save files.
The international releases had only two, but you could create a quick save with the owls. You couldn't do that in the Japanese version.
Let's just say that the Japanese version was harder than others.
And I'm pretty certain it'll have three save files. Actually, it'll have six. Three extra for the Master Quest.

This game will be in development for nearly four years. How can it not have a Master Quest?

It didn't have a quick save feature. So the only way to save was to play the Song of Time.
Another notable difference is in the Great Bay Temple where there's one part where you have freeze the water to make a wheel stop so you can walk across. In the Japanese version, you have to freeze it at the exact moment so the wheel stops in the right place, where in the other versions it automatically stops at the right place.

Master quest in MM sounds interesting. I wonder how it would work out.. especially consituring the stone mask can make you just run through the entire thing.

I hope the Razor Sword is actually usable this time. It looks badass and is pretty strong.
Oh, and a "Majora's Quest" could be like:
Twice the damage.
Time goes faster, and cant be sped or slown down.
Enemies can resist against much more and they're more aggresive.
All items cost more, and chests give you less rupees.
Hearts are found a lot less frequently.
It's not significant how many years a game is in development. It's important how many work hours are in the game, i.e. [people working in the project] x [time].
So please stop bragging about the long development time. It doesn't mean the game would have that or that.
@Topic:
The Owl-Statues are for quick saves. They don't make the game easier just better to supend the game. Since the 3DS has a Standby mode, quick saves are not essential or even necessary.

Exactly. If you remember an interview with Aunoma, he said it'd be a very difficult task to build The Legend of Zelda:Majora's Mask. It's probably been in development for awhile due to the fact they wanted ALBW to have time to sell
Do you like videogames? If so, you must know
It's dangerous to go Alone.
The owl statues aren't pointless on the 3DS. What if I want to stop playing and do something else? I can't leave the game suspended.
