This doesn't necessarily have to be for games, but for any media.
For me, it's that Batman is choking the Joker at the end of The Killing Joke. Despite what the writers have claimed, it just looks like that's what Batman is doing. And it would make sense considering all that had taken place.
Peach Toadstool is officially Peach's full name. This wasn't ORIGINALLY the case, but as it is now canon, that doesn't constitute a theory.
As for fan theories, starting of going AGAINST the topic, I will NEVER believe that Link is dead in Majora's Mask. It doesn't really make sense considering other canon instances of the Hero of Time's appearances in the series. Fast forward to Twilight Princess. The Hero's Shade appears to be wearing the same armor as the ghosts in Hyrule Castle. He died serving the Royal Family. NOT getting lost in the woods. Besides, if he'd gotten lost in the woods before Majora's Mask and died that way, he'd be a skull kid, not a stalfos.
Now back to the ACTUAL topic, I WILL always believe that the Hero of Time hooked up with Malon at Lon Lon Ranch. Simple to prove, really. All of the girls he'd met on his journey, aside from Malon either died, became sages, or potentially both. (I also believe becoming a sage does NOT involve your death. At least not as we know it. Maybe you lose your body, but it does seem clear they can't leave the light realm in OoT.) And even if you count past Zelda, who did NOT become a sage (yet), if Link and Zelda had kids, their descendants would be royal. Link in Twilight Princess is a farmer. That's good enough for me.
Also, I'll never accept Mat Pat's FNAF theory to not be true. Unless of course the next game comes along and completely ruins it.
All Zelda games, unless explicitly linked to other games (i.e. OoT -> Majora's Mask, LttP -> LBW, Skyward Sword -> every Zelda ever(?)), take place as AU adventures.
I don't have an answer to that question! But I have 2 that I DON'T want to believe:
1) The ME3 indoctrination theory. Too messy, vague and silly.
2) The FF7 was set in the same world as FF10 theory. Goes against the general FF principle of new games set in new worlds and doesn't add anything to either.
That this song from Pikmin('s Commercial) is actually meant to be an allegory for video game developers and the way they're treated within the industry.
...Okay, admittedly I just made that up like, 5 minutes ago. But hey, I'm a fan, and its a theory. So there you go....

IIRC, Kokiri turn into Skull Kids when they get lost in the woods, non-Kokiri people turn into Stalfos. Link is Hylian, therefore he will turn into a Stalfos when he gets lost.
Zelda doesn't have or need an actual timeline. The official timeline was an afterthought created after people begged for one for years. Little connections and coincidences between games isn't enough to tie them together, especially when there are a large amount of inconsistencies even with the official timeline.
