This is going to be tough. Note, my list is incredibly personal. For example, Link's Awakening was my first ever Zelda game, so nostalgia causes a higher rank.

1. Skyward Sword
2. Link's Awakening
3. Ocarina of Time
4. Minish Cap
5. Oracle of Seasons
6. Oracle of Ages
7. The Legend of Zelda
8. Phantom Hourglass
9. Spirit Tracks
10. Twilight Princess

I know, messed up list. If games aren't included it's because I either haven't played them or were below Twilight Princess (looking at you, Zelda II) in my opinion, of course.

The overworld was too confusing, I couldn't get far without constantly getting lost.

Your list is pretty spot on in my opinion! Sept I'd swap Ocarina and Skyward Sword around. You need to play Wind Waker when it's rereleased, since your taste is similar to mine I can honestly say I think you'll love it.

Yeah say what you want but, Phantom Hourglass was fun IMO and the appeal of Linebeck boosted PH up to #4

I had A Link to the Past/Four Swords for the GBA, but couldn't play the FS portion of the game due to the requirement of at least two GBAs, two copies of the game, and a link cable. Was not not smart enough to realize that I had to do this to play FS untill years later after selling the game.

Also, I never played Link's Awakening because... well... I didn't realize the game even exsisted until years later after the game was released. That will change once I finally can get a 3DS.

@CanisWolfred That's fair, it is an extremely confusing overworld, I remember moving nowhere for days at a time when I was younger because I couldn't figure out how to traverse the overworld. I eventually basically memorized it because I spent so much time playing it, so that is no longer an issue for me, but I can see why you'd have a problem with it.

@MeWario I'm definitely going to get Wind Waker HD on day one. To be honest, I've got it for Gamecube, but when I was a child I got stuck fairly early, so I stopped playing. I basically forgot about it for years, and only recently dug up the ol' GC and found that I had it. However, by then, the HD remake was already announced, so I figure it is better to wait for the HD version. I'm really excited for it!

The top two spots are really interchangeable depending on my mood that day. They are both just so close to perfect. Major'as Mask was harder and more atmospheric than any of the other games. The interaction with NPC's is so unbelievably well done too. If only there were more dungeons, it might take the top spot. It took me a while come around to Wind Waker, but the combat system was upgraded to include parry attacks and the dungeons were really well done. Still, all that sailing keeps it from ranking any higher. I'm actually only half way through my first play through of Link's Awakening, but I am absolutely blown away by it. I can't believe I have neglected it all these years. It also really makes me want to start the oracle games and see what I've been missing. Apparently, I'm also in the minority, as I absolutely love Zelda II. It may only be seventh on the list, but I would absolutely include it in my top 50 games of all time. After that though, the list starts to falter completely. Skyward Sword had some really interesting elements, but just felt forced in a lot of places. Twilight Princess, on the other hand, was really a mess all around. I think I really just dislike motion controls, which is certainly part of my general distaste for both of those games. Then, there's Minish Cap, I'm not sure what it is about it, but it is the only Zelda game, which I have started but not been able to finish.

I'm not a big retro gamer. I mean, I play a lot of old games, but that's mostly due to wanting the experience, and I rarely enjoy 2D stuff, so that's why the 3D Zelda games all come top, even though I'm also not a huge fan of Twilight Princess and Skyward Sword. Wind Waker, Ocarina and Majora are amongst my favourite games of all time however!

I never really played 4 swords on DSi or the LttP re-release, despite owning them. Also, I never owned Spirit Tracks, because I didn't care much for the first DS game.

I'm not too big on the old ones. I just haven't completed most of them, but I really dislike only being able to use one item at a time and having to switch them and waiting for the overworld to scroll every ten steps. I'm still trying to complete Zelda 2, LttP, LA, MM, and the Oracles.

Outside of this, I've played most of Wind Waker which i absotootly' hated, dipped into OOT during a weekend rental which was pretty neat but at that point i lost interest in Zelda(let alone the N64), while I used to watch my best friend play ALTTP during it's release for hours on end which was absolutely amazing....Like Super Mario World, It was an all you can Pixel-eat shock to the mega senses! whimsical & wonderful it twas' But yup...I guess you could say i'm a bit of a BIG 'modern' LOZ noob. I've got some California raisin 'cool-dudes' Catching up to do! :p

Yet I have a feeling that either Skyward Sword or ALTTP once i'm done with both will make the number 1 spot. SWS looks like the ultimate 3D Zelda experience.
