I think the ones it is missing are the ones inside the analogue sticks which can be pushed as a button.
But are there any 1st party Wii U games that actually use clicking the control stick? I can't think of any as that technique only really seems to get used in games where guns are very prominent (for reloading).
And then again, there's a touch screen in between the sticks with more than enough space to add the three buttons that would be needed to emulate the feature (one for each stick + one for both at the same time).

I believe WWHD used it, and Splatoon as well. Plus, it needs to be able to function properly as Pro Controller in every single game if they want to emulate it.
So quite simply, you can't simply emulate a Pro Controller with a New 3DS, it still has to be programmed for each game individually. However, Smash has proven that it is possible to do for individual games so chanches are that we're going to see it ore often.

Well given every update seems to have that even when it's the only change then yeah, almost certainty. Also, just to make a point:
Version 1.0: Launch version
Version 2.0: eShop, NNID, Miiverse, WiiMode, Browser, USB storage etc, etc
Version 3.0: Fixed loading issues, standby updates, Wii menu quick load, support for second USB drive
Version 4.0: WiiMode on gamepad, software can be pushed to the console
Version 5.0: Quick Start menu, notifications in standby, automatic installation of updates in standby
So when they do version 6.0 I reckon it'll come with a fairly significant improvement.

The mythical version 6.0 will include more region lock. You can only play games made in your country
oh im hearing 6.1 is gonna be where you can only play games made in your city. theres gonna be some slim pickins i reckon.
