Because I'm very interested in the games I'm about to list. I also happen to have a side of me that just can't leave retro gaming:

I'm a highly curious boy, who has missed out on some great classics way back when, but am trying my best to catch up on as many as possible
Try Doom for N64. I liked that. I think PE is good (from what I played back in the day), Did you play Chrono Trigger?, I own Illusion of Gia, but don't remember how good it was., I think I played Brainlord too, but don't really recall the gameplay. Final Fantasy 4 SHOULD be good (You ARE thinking of getting an english version, right?) Guess this wasn't a whole lot of help. I think you're definatly safe with parisite eve.
Yes, I do have Chrono Trigger....for the DS. Never played the SNES original, though. Great game. Oh, I am interested in FF4, and I'm planning on playing FF5 on Final Fantasy Anthology someday. Either way, thanks for the advice, longtimegamer.
Illusion of Gaia is good (from what I remember of it; i seriously have not played it in yeeeeeeears).
FFV is my favorite Final Fantasy game (besides FFT, lol), but then, that's me. story-wise, FFIV is better, but it's still a fun little game. :3
I screwed up my Chrono Cross file something fierce (didn't know i could steal some really good items from some bosses and ended up under-leveled and barely protected right before a battle that kicked my butt every time I tried it, grr) and ended up not completing the game, I was so ticked... people say it's a great game, but that pretty much turned me off of it. They could've come up with something far better than that as the sequel to freaking Chrono Trigger... and that magic system totally ticked me off. ugh, it was so annoying.
Legend of Mana is so much fun! I really, really liked this game... the graphics and music are excellent, but as for gameplay, it's sorta hard to explain. it's an action-adventure RPG, and it plays like earlier titles in the Mana series, but you create the landscape yourself by placing certain artifacts you get by completing quests... the whole game kinda feels like a long string of side-quests that kinda mesh with one another to form one giant story featuring a couple different storylines. you can also collect items to craft/upgrade your weapons and armor (instead of just buying better armor every so often), and if you've got two save files on the same card, you can battle the main characters against one another if you like IIRC.
the game progresses depending on how you lay out your landscape and some decisions you make. you don't have to complete all the quests in order to finish the game, but you'd certainly want to try.... consult a FAQ to get the most out of this game from the get-go.

Obviously I was wrong to mention SNES Wolfenstein 3D. I only got that idea from reading RVGFanatic's review of it. http://www.rvgfanatic.com/7506/226901.html It gave me a good impression. I don't mind if it's totally unfaithful to its original source (AHEM Ys 3 for the SNES AHEM), and it would be nice to try a decent first person shooter, 'cause I never really gave them a chance when I was little.
Parasite Eve was interesting, but the last boss was impossible for me so I threw in the towel. As I recall it's more of a tactics game: not heavy on story (I certainly don't recall a lot of walking around and chatting to people); just a lot of turn-based combat.

It's not a matter of it being unfaithful, as it's essentially the same minus the swastikas and blood. It's a matter of it being an awful, nerfed port. If you play it, you're not actually playing Wolfenstein 3D. It'd be like saying you want to get into Woody Allen, so you're going to watch an Annie Hall highlights reel on youtube. Just get the original!
Also, though I do think Wolfenstein has held up pretty well for what it is, there are much better FPS games to grab if you want to experience a "decent" one. It sounds like you've never had a positive FPS experience by what you say, and I somewhat doubt the no-frills plod-and-fire gameplay of Wolfenstein is going to change that.
Pick up Half-Life if you want to play a great FPS. The sequel is FAR better, and it's only about $20 as part of The Orange Box, so that might be an option for you as well, but it sounds like you're more interested in going old-school. Grab yourself Half-Life.
Of course, these are just my opinions, but here it goes...
-Illusion of Gaia/Time (SNES)—I'm generally not a big RPG fan other than Zelda games (this game kind of reminds me of Chrono Trigger meets Zelda). It's an action RPG that is really a lot of fun to play...good storyline/characters and, although not the best gameplay in the world, it definitely gets the job done. If you're looking for the cartridge, it's usually pretty decently priced, so I'd pick this one up.
-SkyBlazer (SNES)—I've only played a very small portion of this game and I really liked what I played. I find it odd that this game kind of just flew under the radar, for me anyways, all these years. I just recently heard of it/played it for the firs time and it seemed to hold up quite well. It's also a pretty cheap cartridge, so I'd snag this one as well.
-Seiken Densetsu 3 (SFC)—I personally think it's too much of a pain to deal with translating imported games like this that have more than just a small amount of text, but if you're into that, it's supposed to be a phenomenal game.
I'd help you out with the others if I had played them, but unfortunately, I haven't. Chrono Chross is supposed to be a GREAT game though, or at least, it was supposed to be back when it came out. 3D PSX games haven't really held up all that well over time...the graphics can often hinder your ability to enjoy the game, but if you can get past that, then go for it...it shouldn't cost you too much, although it's a bit more expensive than some of the other games you listed.

Hmmm...I thought it had a good story but it was told more through cut scenes rather than what you said, in chatting with people. It took me a couple restarts to beat the final boss and I found it all had to do with an almost insane amount of resource management. Anyways, IMO, Parasite Eve is the best of the bunch listed with FF a close second...I will say this, though, I'm playing through PE again right now (still got original copy) and man...the old 64 and PS1 3D graphics have not aged well at all...I mean, SNES games have aged a lot better than the first 3D games.

That mutant baby does give a person fits...such beautiful opera singing in those cut scenes! Don't know how it didn't leave an impression! j/k.
