Mr. Freeze in Arham City.
Seriously, no other boss fight ever even comes close to the epic awesomeness there.
Except Ra's and the final boss.

No, you are wrong.
To date, the boss fight with Freeze is the best boss fight I have ever experienced.
Ever.
QUEEN OF SASS
It's like, I just love a cowboy
You know
I'm just like, I just, I know, it's bad
But I'm just like
Can I just like, hang off the back of your horse
And can you go a little faster?!
To damage the boss you must first deal damage to its base, although its close range attack is powerful enough to 2-hit you. Then it starts dropping little slugs which leave a slime to reduce your mobility, making it harder to avoid the boss's attacks. Furthermore, if you don't kill the slugs in time, the boss eats them and heals itself. There's just so many elements going on to make sure you successfully defeat this guy, it gets your heart rushing. And that's just the first boss!
it's a shame some other parts of this game are a tad weak, since its boss design is superlative.
always thought I'd change to Gyarados after I turned 20 but hey, this is more fitting I guess. (also somebody registered under the original Magikarp name and I can't get back to it anymore orz)

I actually played through the game again a few days ago on a higher difficulty, it does make it much much better. :3

I actually really like the boss battles in the New Super Mario Bros. games because they're refreshingly short, simple and to the point and therefore quite old skool in that regard. It seems nowadays all boss battles have to have a huge build up, be some 5-part epic that drags on for hours and everytime you think it's beaten it comes back in a different form. I also like how they're just based on simple skill and reflexes rather than having to work out some obscure puzzle/behavioural pattern/weak point every time.
my favorite boss battle of all time is Baby Bowser from Yoshi's Island, especially when Kamek makes him huge and you're like "oh crud!"
and just because I can, my least favorite boss battle is Silver from Sonic the Hedgehog 06
