It's not a crossover per say, but I still would love to see Hideo Kojima and the Metal Gear Solid team make a stealth action game ala MGS set in the Metroid world. I've had that idea in my head ever since the ending of Zero Mission.
And no, it's not just 'cause I want Samus running around in the Zero Suit all game.

Virtua Fighter vs Tekken. It was going to happen last gen but didn't go all the way through. I would like for them to explore that option once again King vs Wolf, Heihachi (well Jin since he's traditional Karate) vs Akira, Raven vs Kage. My god.
Not neccessarily a cross-over, but if Nintendo were to make a Dynasty Warriors type of game, but have it being more inspired by the types of things and aesthetics found in Fire Emblem.

@Adam: Oh of course. I'd like to keep the open-world exploration so that it retains it's Metroid-ness while also adding areas where you need to be sneaky in like MGS. Or something. It's still kinda nebulous in my mind. I'm working on it, even though it won't ever be made, probably.

Bad idea, fantasy elf in sciencefiction enviroment, robosuit on horse, spaceship landing in kakariko village haha!
How about Donkey kong and Mario together in a platformer, both at the same time onscreen, beeing able to switch between the two like in Donkey Kong Country!
Well, I'm thinking literally, like Hyrule is facing a major threat (hopefully not pig-man AGAIN) and he crosses into Samus's universe accidentally in a quest for magical assistance. Link has adventures in space and then he and Samus return to Hyrule and Samus helps him fight whatever evil there (maybe along with other Hunters).
@SeanAaron Sorry, but thankfully Nintendo will never make that happen!
Space Pirates can take link out from long distance, and his tunic is not very good against lazers! The games have many in common, but the graphical designs and logics of the worlds don't match
