I was wondering the very same thing so I decided to do a little experiment. I made 3 different cut outs, each a different color (White, Red, and Blue) to see how they affected the 3D of the top 3DS screen.
I can honestly say, the red and blue frames had me focusing too much on them and not the screen. The white one was alright, but even it seemed to take a little bit away from the focus on the actual 3D screen. When I took them off and went back to the black frame that comes on the unit, it was very easy to see why Nintendo went with it on all of the 3DS models. The subtleness of it really allows you to concentrate on the screen itself and not the background surrounding it.

Wait, did you do this experiment with your original 3DS (the one with the broken top screen) or the replacement unit?
