I have it in one long row like the DSi. I even have it set up like the default settings for a DSi: Settings, Game Card, Camera, Sound, e shop, Download play, Swapnote; From there I have preinsatalled software in the original order; After that it goes 3DSWare (In order of release date), 3D Classics (In order of eshop release date), Virtual Console (Original release date), E3 videos, Netflix and Nintendo Videos (The "video" apps), DSIWare, NES Ambassador games, "Preview" videos, and finally GBA Ambassador games.

Preloaded apps, then whatever I download next. Not in any perticular order. But the NES games are in alphabetical order, and same with the GBA games. Then the eShop is last. I can tell you guys are pretty organized.

I put my eShop games in a separate row, and keep all the built-in apps on the top row (all in alphabetical order, of course). When organizing my games, I put the Virtual Console games first, then the rest is 3DSWare.
On my Wii, I have all my games on the SD card in alphabetical order, but I don't separate the VC games and WiiWare games.
Look at the top section of the touch screen, where the friend list, web browser, and notifications are. On the left side you'll see a small black grid icon. Tap that to change the size of the rows.
I have four rows because I have a lot of content on my 3DS and to scroll through it all would take forever if I only had one or two. Even with four rows, the scroll bar up top goes all the way over to the notifications tab. It is loosely organized like this: applications and gameboy/gameboy color games on the top row, 3D classics games and GBA on row two, 3D games and NES on row three and videos on row four.
Three rows. Upper one: Applications (no games). Middle: GBA games. Lower: NES games. However, I have to reorganize it, it seems so messy when you scroll to the right.

On my wii, i have the disc channel, then mii, then photo, then WSC, then news, then weather, followed by nintendo channel, CMI, and netflix. Then i have all my vc organized by system (nes, then snes, then n64, etc.) in alphabetical order, then wiiware titles in alphabetical order.
I should do that for my 3ds.

I leave mine in the 4 columns set up all the time. First three rows are predownloaded apps, then the next 2 are my DSi ware +video apps, then the next 4 are the Ambassador games I decided to keep, then I split the columns into 2 for my continual purchases - top being 3DSWare and bottom being VC games. This is how I'll probably keep it since I dont plan on getting any more DSiWare (Dont like the screen resizing).
i put it in columns based on sections like bg games, gbc games, gba games, dsiware, random 3ds crap etc.
I do something like that, too, except I set up folders. I have a folder labeled "NES Library" and a "GB Library". But I've been downloading games and deleting them, so I haven't gotten around to organizing them...
