I have mine on the 3 wide as follows:

1: Health & Safety, Settings, eShop
2: Game card, Camera, Music
3: Nintendo Video, Eurosport, Mii Maker
4: Mii Plaza, Face Raiders, AR
5: Activity Log, Download Play
15 DSiWare titles
3 3DSWare titles
6 NES titles
10 GBA titles

I am thinking of changing it around slightly as it's looking cluttered.

I took the original icons that existed and put them from the top left corner up and down in a row spilling into the next over. I then left whatever spaces were left at the depth I used and started another section at the top 3rd column and did more stuff such as games, downloaded games/3d classics, nes, gba. This way they're easy to find, A-Z on software, and if I change the amount of rows it won't knock it all out of alignment.

Mine is split up into sections:
Section 1: Pre-Installed Nintendo 3DS Hardware+Game Slot
Section 2:
Applications
Section 3:
DSi Ware Games
Section 4:
Virtual Console Games
Section 5:
3DSware Games
Section 6:
NES Ambassador Games
Section 7:
GBA Ambassador Games
Section 8:
3D Trailers/Previews

I literally have the exact same setup, except I put my VC games in between NES and GBA ambassador games.

Mine is organized in diagonal lines:
Top row diagonally down is for all the games that end in the letter "w"
2nd row diagonally down just has the health and safety information
3rd row is empty
4th row is diagonally up and holds all the games that cost more than $6.00

Organization is sooo nice, I can instantly find what I need!

This is a signature.

120 - 24 = 96 occupied tiles in the system menu: that's 80% filled up! And I can honestly say with pride that so far I have downloaded and kept every single free item that has ever appeared in the NOA 3DS eShop!

BTW, what happens if I stuff fill the system menu solid, and attempt to intsall/download the 121st item? Also, if anyone can boast that they have more icons on they're system menu, please post them here.

Again, I just wanted to ask if anyone knows what happens when you try to stuff 121 items? If Nintendo keeps handing out freebies, I'm sure I'll be among the first few gamers to find out...

I have heard the 3DS menu expands itself when needed... (: Dunno if it's true though..

I use 4 rows, but I organize my apps in columns.
The first four apps are the eShop, game card, camera and the activity log.
Next up are the 3ds downloads, then virtual console games (gbc-gb-nes-gba), them dsiware (which are ordered by use).
I leave an open column and then all the "other" apps I don't really care about starting with pre installed apps and then videos.

Both the home menu and the game collection book get doubled when You're about to fill them.

@ Aurthor: Mine doubled from 60 to 120 shortly after the e3 update last June. I've got no confirmation that it can jump above 120 yet.

Sorry for the bump y'all; I just installed the latest 3DS update, but afterwords it completely reordered my icons and removed the empty buffer spaces that I had placed between categories. Took me the better part of 15 minutes to rearrange the icons back the way I had them. Did it mess up your icons? Anyone else severely annoyed by this?

I also downloaded Game Boy Tetris (that game is awesome!) and Flipnote swap...

I have it in three rows similar to the Wii's setup. However, it isn't organized by row. If it was on the 3DS when I bought it, it comes first. If it doesn't "load" onto the screen everytime I turn it on (Nintendo Zone) it goes right along with them. If it is an App (Swapnote, Pokedex 3D, Nintendo Video) they come next. Then I organize them by "type of game." If it is 3DSWare, it comes next. If it is a GameBoy game, it goes next. If it is an Ambassador Title, it goes next right after the Ambassador Certificate. Then come the DSiWare and Free downloadable Videos...I think I'll put demos after that if we get them anytime soon.

It looks like a mess, but it is organized for me.

I own a PS1, GBA, GBA SP, Wii (GCN), 360, 3DS, PC (Laptop), Wii U, and PS4.
I used to own a GBC, PS2, and DS Lite

It's okay. Like I said, I put them back into order that was mostly like I had them before, but the mixup was definitely inconvenient to say the least.

I used to have 2 rows, but now it's 4. I have my GB games in one part, 3DS downloads in one, apps in one part, and videos in another.

[DS Download Play] (I never use it though)
[Face Raiders]
[Mii Maker]
[Mii Plaza]
[Nintendo 3DS Camera]
[Nintendo 3DS Sound]
[Swapnote]
[System Settings]

2nd Row: eShop icon and games (in alphabetical order, organized by type)
[Nintendo eShop]
[Virtual Console games]
