Uncompleted games and games I'm most likely to replay go on the system, and everything else is on SD. I must say I rarely think to play games off SD though, because it is slightly annoying waiting for them to transfer, and I always seem to make the mistake of not having enough free blocks on the system.
I don't have a SD card yet. Whenever I run out of blocks and want a new game, I just delete a game or two that I play the least to make temporary room and switch back whenever I'm done with the new.
The games I am currently playing are on the Wii Menu (as long as I have the free space), the ones I am done with or plan on revisiting are on the SD card.
Everything is on the SD card and in system order, trilogies are ordered vertically unless there is a Quadology (Horizontal).
NES games are on channel 1, Master System games (other then Sonic titles) are on 2, Sonic's 2 to K and Streets of Rage 1 to 3 are on 3, then it's genre defined...puzzle games are coupled then platformers etc.
My "core" games - the Marios, SMK, F-Zero, and a couple shooters - are on the first page of the Wii menu. Everything else is in the SD card menu. I recently arranged the SD section alphabetically as I went on a buying binge and decided to pause my spending for a few weeks to play into what I had. Obviously it would be a hassle to keep reordering the menu after you've bought more than a page's worth. I sort of think the 'channel' interface is a little dated now and would like to see Nintendo develop a new interface with columns & fields, sorting, alphabetizing... but this is Nintendo we're talking about, after all.
