I hate to burst everyone's buddle except for steamhare but you CAN buy Mother 3 for $201 by using "Pay with your credit card" option. But we can't buy Mother 3 not because of the $200 limit but because its doesn't exist!
Sorry to burst your bubble, but all the "pay with credit card" option does is add the necessary amount of money to your eShop wallet. So, it's still restricted.

Yeah this is pretty much a non-issue because there will never be anything you can buy in the eShop for more than $200 anyway.
The only issue would be in merging your 3DS and Wii U balances when the result would be more than $200. What happens in that case? Doesn't let you merge until you spend some money?
