Dude, this Hyrule Historia book is co-published by Nintendo of Japan. It's as official as it gets. Nintendo has to oversee everything in the book, including any timeline references.
And one thing I don't get is this: In Skyward Sword, Zelda is claimed to be the Goddess Hylia incarnate; yet in Ocarina of Time, she is revealed to be a Sage. How can Zelda be a Goddess and Sage at the same time?

the games had PLENTY of story at the time, they were just told through the instruction manual as the NES games had limited capacity for much besides the game itself.
As for the comparison to this book, it is a legitimate comparison, as both are authorized by nintendo, and I consider neither canon (pending word from Miyamoto)
