My rarest game would probably be my complete retail copy of Electroplankton, with apparently only 30,000 copies in the world.
I also own many Atlus RPGs for the DS and PSP, many of which are now hard to find (such as Hexyz Force, with only 140,000 copies sold).

I own The legend of Zelda skyward sword limited edition with the golden wii mote and sound track. but its not rare its just that its limited edition that makes it really valuable.

I hadn't known that these were pretty rare DS games until a couple of years ago. With the fun I've had with Tetris DS, I would've thought it would be a bit more popular. WarioWare: Touched I would understand because I haven't seen it in stores much at all except for one Best Buy where it was for a bargain price, and that was last year.

I just figured out that Rhythm Theif and the Emperor's Treasure has become a pretty valuable and sought after game! Prices on it range from $60-$70. I got it used and complete at GameStop for 5 bucks earlier this year.

-Metroid Prime Trilogy (original tin-cased version)
-Godzilla Unleashed Wii (it goes for $170 new on Amazon! I bought it used for $30 last year at a local Gamestop! Wonder why it became so rare?)
-Mario All-Stars Limited Edition (seems odd a Wii Mario game would become so rare.)
-Mega Man Legends ($90 new)
-Mega Man Legends 2 (its $64 used and almost $400 new on Amazon! Too bad I only have the disc.)
Boy do I have quite a bit of money sitting on my game shelf. Wouldn't give them away though, they all mean too much to me.

maybe not necessarily considered rare, but maybe not easy to come by in second hand/pawn shops at a fair price type games...
nes - mega man 3 and 4 (4 with box), ninja gaiden 2, star tropics with box, chip and dale, ducktales, little mermaid, darkwing duck
snes - secret of mana with box, chrono trigger, mario rpg
64 - banjo tooie with box, jet force gemini
gc - mario sunshine, luigis mansion, final fantasy crystal chronicles, zelda four swords adventures, wind waker, mega man network transmission

Between Metroid Prime Triology, the special collector's edition tin-cased one(lthough I did borrow it from a friend but I'm going to see if I can talk him into selling it to me) and Xenoblade Chronicles. In my area I have only seen two copies of the former and one(the one I bought) of the latter.

While not a exactly a "game" it is the rarest video game related item I own...
The Tiger Game.com Pocket!!!!!!!! Released in 1999 as the 3rd and final version of the Game.com it came in four colors (I have it in Pink). The Game.com family sold around 300,000 units between 1997-2000. Seeing as this is the last model I assume this one is the rarest of the three. I already owned a Game.com Original and those are far more common online then the other two. The 2nd model while fairly uncommon pops up more often then the 3rd model. Sadly Pink seems to be the most common (some how) color of the four that were released. I have seen three of the four colors on Ebay I have yet to see a blue one (the other colors were Pink, Purple and Green). Still for $20 plus a game it was a really good deal Even if the Game.com is the worst handheld to ever exist....

rare and a little pricey:
trolls goes for 250 and majyuuou 150. they arent my rarest but i wanted to give these games some exposure.
you never see these for sale much
As @ogo79 said, the SNS-RZ-USA is a prime giveaway that it's not a legit retail cart.
And yes, he is (usually) always right, and he is (almost) the sexiest gamer out there (not counting me) ;)
