Just remembered another one: the Mega Man: Battle Network series. It started off with a metacritic of about ~80 and started going down to about ~60, but you gotta admire how the developers translated Mega Man Classic game mechanics (choosing the right weapon for a situation, dodging enemy attack patterns) into an RPG! Most criticisms of the later games go along the lines that they don't innovate much from their previous games, but this is Mega Man we're talking about :/
and perhaps also the Final Fantasy Crystal Chronicles series. They're games which thrive on multiplayer dungeon crawling, but nobody seems to own the equipment to play them. Playing through the DS game I kept thinking "man, this would be so great in multiplayer"
always thought I'd change to Gyarados after I turned 20 but hey, this is more fitting I guess. (also somebody registered under the original Magikarp name and I can't get back to it anymore orz)

-Astro Boy Omega Factor. Here's another game most people don't talk about. I think I'm just cheating my own requirements for this list since at least some critics really loved this game but whatever. I honestly like this more than almost any other Treasure game. Maybe because it's a great story based off of a classic anime instead of a dumb story trying to be an anime (looking at you Sin and Punishment). But this is really Treasure at their best, combining shoot em up and beat em up into a great, fun as heck game with epic bosses, tons of cool characters and some of the most clever replayability in any game.
-Kirby's Dream Course. Kirby golf is honestly more fun than Mario golf.
-Peter Jackson's King Kong THE GAME. Two words. Michel Ancel.

Though astro boy was pretty popular when GBA was the main handheld,here at least. It was so hard I couldn't sleep at night, I had to kill those bosses with lasers!! unfortunately they always killed poor Astro Boy.. never saw the end of the game.

As for Kirby, it's such a shame people think you're a kid's game just because you're a pink puff ball. bets mariogolf anytime.
King Kong seriously kept me from replaying metroid. The best €3 I spent in years.

Fragile Dreams: Farewell Ruins of the moon. Although NL gave it an 8, I saw almost no other positive reviews for the game. Beautiful graphics, wonderful atmospheric music, and probably the best story in any game ever. Its by no means perfect - the combat is borderline awful - but otherwise an amazing game.

Kid Icarus: Uprising - 83/100... The hell are the reviewers smoking?
Space Invaders Get Even - 68/100 Almost all of the negative reviews are based on price, even though it was meant to be a full-fledged retail game.
Steel Diver - 58/100 It's not for everyone, but it's a great little experience, with plenty of replay value and a really low price point ATM.
Dillon's Rolling Western - 67/100 This game was incredibly deep, with a fitting soundtrack and some pretty awesome graphics.
Homefront - 70/100 It was short, but not too short compared to other FPS games today
X-Scape - 82/100 Similar to Kid Icarus, coming from a person not into shooters that much, WAY TOO LOW. BEST DSIWARE GAME BY FAR.

the general impression I got is that some reviewers didn't get that bad controls and "controls that take a bit to get used to" are not necessarily the same thing. Granted, that's literally only 10 away from my opinion of the game so it could be worse. It could be New Little King's Story.
