Most of the mentioned games in this thread aren't even 'hidden', they were quite popular back when they were launched.

These are the 'hidden' obscure DS games that I recommend:

Soma Bringer - The only true Diablo style RPG on DS
Summon Night: Twin Age - Cutesy and funny Diablo for girls
Soul Bubbles - A 'Spiritual' Locoroco game.
Alice in Wonderland - Surprisingly good game!
Exit - Not as good looking as the PSP version but stylus makes it easier to play.
Metal Slug 7 - As good as the original arcade.
Mr Driller - Fun and fast paced puzzle game.
Mystery Case Files: MillionHeir - Perhaps the best hidden object game on DS.
Pic Pic - If you like Picross, then you will be addicted to it. 3 game modes, 'Drawing' is my favourite.
Puyo Pop Fever - Despite the sickeningly cute graphics, its a good puzzle game.
QuickSpot - Fun game, funny music, fast paced, trained your eyes.
Solitaire Overload Plus - 202 solitaire card games in this one, more than you will ever need.
Ultimate Card Games - This includes some of the solitaire games in the game mentioned above, and then some. Poker, blackjack, etc with computer AI.

I keep coming back to both of the Trackmania games, Arkanoid DS (only if you have the analog paddle controller, though), Picross, Radiant Historia, Etrian Odyssey, Neves, and Fritz Chess. Hard for me to tell what is hidden amongst the lot.

Animal Crossing in real life would be really pleasant. And exceptionally weird. Why is there a shark in your pocket? Why did you mail me a sofa?

"Metal Slug 7 - As good as the original arcade." (There is no original Arcade version of it and it doesn't work properly on the 3DS plays like an emulator that is not quite right).

Commando : Steel Disaster I think is as good as Metal Slug 7 (The review on here is probably the worst that basically complains it plays like Metal Slug not Contra). The cart is supposed to be harder than the dsiware (I have not tried it due to its price)).

I agree Commando Steel Disaster is really underrated. It's one of the best DSi ware in my opinion. And we can play it on 3DS

Actually I mentioned it in another post it's a great game with wonderful visuals and addictive gameplay. Should you find it in a bargain bin, don't hesitate and buy it

Scourge: Hive (2005): Basically, isometric Metroid. Actually, it's a port of a GBA game. That's why it looks like a GBA game.
Lost Magic (2006): An RPG/Real Time Strategy game where you use magic by drawing symbols. Nice art.
Contact (2006): Hard to describe, but it's a really crazy isometric action RPG where you interect with the main character using the stylus.
Avalon Code (2008): Action RPG where you can "scan" enemies and weapons and modify them with something called Book of the Prophecy. The game's interface is terrible but i think it's still worth playing.
Bangai-O Spirits (2008): A sequel of the N64/Dreamcast game. It's an action 2D game where you control a robot and wreck everything with missiles. Cool.
The Legendary Starfy (2009): Easy but enjoyable platformer. Great music, the atmosphere is reminescent of Kirby.
Last Window: The Secret of Cape West (2010): Sequel to Hotel Dusk, released only in europe. Personally, i like it more than the first.
Monster Tale (2011): From the creators of Henry Hatsworth, It's a Metroidvania with virtual pet elements and a unique combo system. The backtracking is a bit annoying but there will be an improved version for the 3DS called Monster Tale Ultimate this year.

I'm sure people have already mentioned it, but 9 Hours, 9 Persons, 9 Doors is absolutely incredible.
It's easily in the top five on my list of favorite games ever.

999 is a sweet game! I wouldn't recommend for a younger audience due to the graphic nature, but like you said, easily in my top 5!

I don't know whether anyone has mentioned these ones yet but I know a few oddballs in the DS library and I have let's plays of some on my channel. Dungeon Maker is not very well known in Europe but apparently better known in America as the name Master of the Monster Lair. It's a game where you create your own dungeon from scratch and then fight the monsters in Dragon Quest style turn based RPG. Rather strange title that a lot of people over look but it is pretty awesome! I can also recommend, if you like Viva Pinata, the Viva Pinata Pocket Paradise DS spin off. It is actually a very good transfer to the new handheld console. It works well and it isn't a complete copy of the original Viva Pinata as it has some of the piñatas from the sequel trouble in paradise before the sequel was released so technically some of the new piñatas came from this game! The way the game works is also rather different so plays rather differently. Worth picking up and you can get it very very cheap. I have plenty more but I don't want to bore you and I haven't played them all in detail yet but those are my initial suggestions. Anybody played them? :3

PS LOL just noticed a few posts above Viva piñata pocket paradise has already bean mentioned. whoops! :S

@Zizzy I don't think the AA games are really that hidden... The original sold .92 Million and Apollo Justice sold .99... The original alone sold .44 Million in North America.
My vote goes to Henry Hatsworth... awesome game, I'll hopefully be playing Monster Tale sometime soon.
