Playing the song doesn't affect the well at all.

you have to go back to the guy in the windmill hut as a kid and the well will drain.
You can't possibly have played it in your first visit to Kakariko; you have to pass by Kakariko Village to get to the Dodongo's Cavern, which is before you ever learn the song.

Maybe you're playing it in the wrong spot. You have to play it right in front of the windmill hut guy, the same place you learned the song. Or maybe you're playing the Sun's Song, and not the Song of Storms. I had that problem the first couple times I played OoT

Did you actually learn the song from the windmill guy? Here's a rundown: If you talk to the windmill guy as an adult he will say that a kid messed up the windmill with an ocarina. If you pull out your ocarina while standing in front of him he will teach you the song. Then, as a kid, go back to the guy and play the song in front of him and the well will drain, allowing you access to the bottom.
