For me, it was the end bosses of Seiken Densetsu 3. I had an infinite health cheat but it still took ages. I wouldn't have liked to have played it normally.

I was pumped at the beginning of the fight, then after a while it got pretty boring, so boring that I zoned out and died. Had to restart the fight lol.
Holo Holo bird on baten kaitos orgins. Does massive damage and has healers that revive themselves...and you go right into the battle with no chance to level...so if you are too weak you better have a previous save...

Either weapon boss in FFIIV but personally the true end boss in the firs t Etrian Odyssey was ridiculous. I couldn't do it without online help and couldn't see how anybody could.

Dark Bowser In M&L:BiS. It wasn't a hard fight, but it just felt really dragged out. Knock Dark Star out of Dark Bowser, damage Dark Star until it escapes, knock it out of Dark Bowser again, rinse, wash, repeat. I think I had to fight each half of the boss 4 times before it went down for good.

Maybe there was some trick to it that I missed, but I found that the best strategy was just to destroy the attack node, hack away at it with physical attacks (even though they weren't that effective, and magical attacks were even less effective thanks to a status buff it had), and hope that the damage it was taking was greater than the amount that it's defense node healed. Luckily my strategy worked, but it just took forever.
BTW, if you did destroy both the attack & defense nodes, the CPU became really susceptible to pretty much everything, but both nodes would regenerate after a short time, and before that the CPU would use a spell called 9th Dimension that would always wipe out at least three of my party, leaving me in pretty much an unwinnable situation once that attack node popped back up.

Sephiroth from FFVII, not for having an overly massive HP pool (though it was still pointlessly large), but because it had multiple phases, and because the goddamn Meteor summon took 30 freaking seconds to finish the summon cutscene EVERY TIME!
Also, Nyx from PERSONA 3. Ridiculously tough, powerful attacks, and her unique gimmick - this boss fight became really annoying at some point.
Well you did say time, which is fairly relative to your level in most RPGs. So I'm gonna go with Lorithia in Xenoblade Chronicles. I dunno if I was just underpowered or failed to see a particular weakpoint of some kind. But that battle took me about half an hour. I was never really at risk of dying either, it was just slow as hell.

I'm fighting her now. She is a pain. I finally gave up and tried to look up how to beat her online. I've come to the conclusion I am underpowered and need to go do some quests to grind up my levels. But yeah, even videos I saw on how to beat her took forever. I only got this game when it launched like 4 years ago now. I just want to beat it already, but it won't let me!
The first time I reached the final boss in Tales of the Abyss 3D, the event that was supposed to end the final boss battle didn't trigger, so the battle literally lasted something like 30 minutes until I actually bothered to look up what was going on and found out that a glitch occurred.

To my knowledge, FFXII's Yiazmat is still the worst case offender. It takes almost an hour to beat using optimized, specific strategies, but can take up to 8 or more hours otherwise. You are even given the ability to run away and save mid battle.
The Shroob Princesses, and particularly the Elder Princess Shroob, took the longest time for me though, from memory. I spent about 8 hours of a day trying to beat her, but still died. I was intensely underleveled, due to the fact that my sister played most of the overworld sections and purposely avoided enemies, then I had to run away from later encounters because enemies would absolutely slaughter me (I relied entirely on nearly perfect dodging/counters to fight as a result.). I still took a while when I came back to fight her with a decent leveled party when I realized that I didn't have much of a chance with my other file.

Don't ruin it for me, I am playing this right now. I just love playing this game. I could get lost it in it for hours and never get up. Was FFXI like this?
