Wonder Boy III: The Dragon's Trap (aka Dragon's Curse) for Sega Master System, despite it's bad name and terrible box art, is an excellent game; it's probably up there with Mario Bros. 3 as one of my favourite ever 8-bit games.
Great catchy music and colourfully detailed graphics, with an unexpectedly clever mix of Platform RPG Adventuring makes for an awesome replayable game that plays somewhat similar to Metroidvania in the style of Zelda 2. I spent many hours playing this in my childhood, and after a recent playthrough I can say that even today this holds up as a great game, if a little short.
Since it's pretty common knowledge that the SMS didn't catch on well outside of PAL regions (not to mention the name and box art), hardly anyone I know has played this game, but the ones I have recommended it to have all enjoyed it.
To anyone interested in retro RPGs, platformers or adventure games, I definitely recommend this. You can get it on Wii VC for 500 points. The only downside is the PAL version is slowed down, which is kind of annoying but still completely playable.
It takes the Bioware formula and puts into a spy thriller mode. The dialogue options work better because you have timed answers and can play the Game in three classes and respones playfully nicked named Bond,Bauer, and Bourne.

Yeah I know, it's a TurboGrafx-16 port with the story and characters changed to keep the trademarks out. It plays a bit smoother and has remastered sound and saving, but to be honest I still prefer the original version with its 8-bit sound and better story (linking in with the other games in the franchise) but maybe that's just nostalgia talking. The ability to save, while it makes a huge difference playing on the original consoles (those passwords were so annoying!), doesn't really affect it if you're playing on VC since you can just use the 'resume' function.
Even though it sold about as well as dog poop-flavored toothpaste, it's easily among my five favorite Wii games.

It's definitely one of the "go-to" answers for underrated third-party Wii games, but every other game I thought of was something I think of as more of a "cult classic". And I think LKS, as great as it is, is still a little too obscure to even be considered one of those yet.
@Viewtiful_Joe and anyone else looking to start dogging games: For every game someone thinks is the greatest ever, someone else will find it utterly godawful. please, we're not in this thread to argue with each other. either recommend a game and let us know why or find another thread to mill around in, comments like 'that game was bad, really bad' are not what this thread is about. thank you!

I just rented Driver: San Francisco for 360 and I find it fantastic. I went in with very little expectations (not a big fan of the Driver series in general) but was blown away by what UbiSoft and Reflections came up with. It really makes the franchise relevant again and is just pure fun.
Yes, I know this game is mainstream and therefore not truly "overlooked," but I get the feeling the sales didn't meet Ubi's expectations.

Not a hidden gem if you live in Europe, but it is one in the US! I recommend this game to anyone who is very creative and also likes Racing Games. Not necessarily for the hardcore racing fan. I've actually spent more time building tracks and painting cars than playing the actual game. Also, absolutely everything is customizable, from the models of the cars to the textures of the tracks. The physics are in no way realistic; the cars never take damage. It also has extensive online features. Also, it has a very extensive in-game video editing program. Not in the mood to pay for it? It also has an entirely free version, called Trackmania Nations Forever. It's definitely worth checking out.
