Maybe by touching Ganon's, link got infected and Ganon's evil is slowly taking over his body. And the apparatus on his arm prevents further infection. That could explain Link's decaying arm.
Maybe the apparatus on his arm is Zonai technology and it fused with the sheikah slate. Which gave him Zonai powers as well as Sheikah powers.
I believe the islands in the sky are just bits from Hyrule. Who knows, they all might be Zonai temples which have been buried underground.
