I guess it's probably the best to have the save files (and your favourite games) on the interal memory, not that we know such things can happen (although even the internal memory could be damaged theoretically). The funny thing is, I even did have the Splatoon saves on the internal, but only because I wanted to have it on the internal in case I every forget/lose the USB stick, because Splatoon is the game I play the most.
Anyway, after knowing this possibility of corrupted data exists, making a backup feels really pacifying.
@DiscoGentleman: Although I heard that cloud saving doesn't work well on Steam (most games don't support it), I would also appreciate if Big N would introduce cloud saving. Although not as the only option (having only one single option is never good), but as part of a two-tier strategy.

My brother contacted Nintendo Customer Support, but I haven't really heard back from him. I guess I won't be playing Splatoon for a while. All I know is that the Splatoon data will sit in that flash drive until I know what to do with it.

I just stumbled upon that while copying, don't know what it's for, but I guess it's necessary?
Ah wait, I think it means that part of the save data is shared between all user accounts on your Wii U (maybe even if you only have one account on it). At least what I found on Google sounds like that.
Maybe the console saves things that you unlocked (levels, characters etc) for all accounts, but not your actual progress? Seems like Smash and NSMBU also use shared save data.
@VeeFlamesNL: While I was copying my data I just got thinking: What if Splatoon does save your progress in the cloud?
I mean, you can look up part of your progress online, like here: https://splatoon.nintendo.net/ranking
Now this doesn't have to mean anything (and forgive me if you've already tried that), but maybe try booting up the Wii U without the stick where the Splatoon data is saved on and just start the game. What happens then? Does is look like a fresh install or does it maybe have your Splatoon profile in it?
