Metroid Prime: Federation Force does a very good job with the 3D effect, especially since you are in a mech and can see the helmet view. I think it works very well!
Monster Hunter on the 3DS also is very nice in 3D, it makes the more detailed models really pop and stand out from the environment.
Tom Clancy's Ghost Recon Shadow Wars 3D also benefits in a similar way, with the units and UI really popping out.
The Legend of Zelda: A Link Between Worlds/Triforce Heroes also look very nice with the 3D, given the amount of verticality in the game.
Steel Diver: Sub Wars, while it doesn't always have a bunch of stuff near you for the 3D to pop out, has nice particle effects that flow past you while you are piloting your sub in first person.
Codename: S.T.E.A.M. also makes good use of the 3D for both UI, and making the environment really stand out.
