You are overcomplicating it. All you need to do it take your old SD card and copy all the files to your computer. Then, take your new SD card and copy the files to it. Put the new SD card into your 3DS and then you'll be ready to transfer. Watch this video to help you understand, and pretend that the 3DS XL they talk about is the New 3DS.
I think I got it now, thank you. Just paste everything to the microSD right now, stick it in my old XL, then transfer as normal at launch. I really was overcomplicating it

The system transfer is simply for eShop purchases and your NNID. (...and friend code) So all you need to do is save all of your stuff from the SD card onto the PC until the transfer is done. Then copy and paste everything back to the SD card you're going to use for the new system, otherwise you'll have to download all of your games again. (not to mention your saves will be lost)
Or you can prematurely change SD cards like I did, and just go through with the transfer normally without having to use a computer. All you need to do is transfer from one 3DS to another, and then take the SD card from your old 3DS and put it into your new system. Easy as that.
Eh, like I said I didn't know how the thing worked exactly, kinda figured it would deal with SD card stuff too if there was an option.

I have 32 gig micro sd card in my little aqua 3ds. Even if I have to re-download from the 3ds e-shop it'll hold all the save data on the gamesin the 3ds e-shop right? I do not want to start over in every single game on my 3ds way to much to start over in...

You won't have any problems as you already have a major step taken care of. All you will need to do is start the transfer and when prompted you will move your micro card to the new system. You won't lose anything and all your data will transfer.

You would do the transfer as normal and the game will be deleted but since both accounts will be merged you can re-download it. Unfortunately there is no way around this as no matter how you do it you will have to re-download it. The game is tied to the system and not the memory card.

Personally, I wouldn't mess with the files because something could easily go wrong. The best thing to do is to go ahead and switch out your 16 GB card for your 32 GB card. Then, when your system arrives, go through with the system transfer. The game will be deleted, but you can redownload.

@BinaryFragger@Barbiegurl777 Thanks for the advice. I just got back from GameStop. I was unable to pre-order for Friday pickup. All of the units that they are receiving are already claimed. So I ordered a black 3ds with 1 day shipping, that way I can do a system transfer and trade my old one back in while they still have their trade in deal. Maybe I'll even try to sell it for a bit more on Craigslist.
