The Ocarina of Time remake was great, because the 3DS had basically no games at the time and it gave me something to actually play on it.
Now the 3DS has a really good library and there's still a lot that I need to get around to playing on it, I don't have time to waste on remakes and won't be buying Majora's Mask 3D if they make it.
I'd much prefer them keep hinting at it but not making it, everyone's reactions are quite amusing.

And yet, it was Wind Waker the second one to get a remake.
My guess is because of the art style. Wind Waker has a very simple art style, making it easier to turn into a HD remake than, say, Twilight Princess. TP has a more realistic art style, which looked great, but also comes with some downsides. Realistic looking games usually age a lot worse, and so does TP. An HD remake for TP would require a lot more than just a colour swap. Most of the 3D characters and models would have to be entirely remodeled. They said that WW HD is ''just a filler'' till Zelda U comes along. I don't think that they wanted to spend a lot of time on a Zelda HD, so they choose Wind Waker.
Also, I don't think that Nintendo goes by the list of best selling games. OoT was just very popular (see sales), and that was the reason for a remake. MM just wasn't that popular.
Well, there's other facters besides which game sold better. Like I implied, it really depends on what kind of games the current audience is buying. Like @Morpheal said, Twilight Princess sold better than Wind Waker, but see which one got the remake. It doesn't matter as much about how many people bought a certain game, back when it was originally released, because not all the same people are probably going to buy the game, again.
If they really wanted to, they could remake any of the games before OoT. It all depends on what they think will sell by today's standards. I think they remade WW, because it was already basically comptible with Wii U, it didn't have much of a chance to sell any any better during 6th gen, they thought it might appeal to the current audience, and the graphics held up.

OoT was started as a tech demo to show off the 3DS, converting the full game to 3DS was probably not as hard as it may seem.
Wind Waker basically got just a minor graphical update with some gameplay tweaks added. They pretty much admitted that the project started as a byproduct of the experiments they made before working in the new WiiU Zelda.
With my patented imaginary NintenLogic machine, I can guess that if they wanted to make a new remake then Majora's Mask and A Link to the Past for 3DS would be the best choices due to convenience.
As the comment I made yesterday on Agitha's reveal, any MM hint points directly to a remake being made according to the ardent fans, but so many hints of TP on Hyrule Warriors do not have the same effect.
Nothing put into Hyrule Warriors can be considered a hint toward anything because it is drawing from the entire Zelda universe. Therefore there should be elements from MM in there (as we've seen) as well as from most other Zelda games.
I was referring to most characters who can be found only in TP and that we have seen: Midna, Argorok and now Agitha. Probably by the end there will be more characters from other Zeldas announced, but right now it looks very TP heavy.

A Link Between Worlds was orginally going to be a remake of A Link To The Past, I doubt they will do a remake of ALTTP now after ALBW worked on it's nostalgia fix.
I'll buy it when/if it comes out, but there's no rush.
Two things that might point to it coming out: Grezzo just hired some new people and next year is MM's 15 year anniversary. I laugh at all these "clues" as much as the next guy/gal but just something to keep in mind.
Still want a remake to happen, though I'd call it a remastering if anything, since that's what Ocarina of Time 3D is essentially. The game wasn't drastically changed, just upgraded. I want this remastering of Majora's Mask because, for one, I enjoy the game. Some aspects I even like better than OoT. It also makes a lot of sense to give it the same treatment as OoT 3D. It's the sequal to OoT, after all, and the two games are almost like brothers. It could really benefit from some upgrades, and I'd love to play through it again with those beefed up visuals. Not to mention the possibility of adding a Master Quest or Hero Mode.
I realize the various recent references to the game don't necessarily mean anything, but I'd still love to see it happen.
Now that I think on it, I think remakes of Oracles of Ages and Seasons would be cool, along with a revival of the canceled Oracle of Secrets. Give them a Link Between Worlds makeover.

Is it me, or does anybody else picture a majora remake for the wii u instead.. with hyrule warriors having most of the models premade in HD already and the fact it needs more titles.. it seems like a possibility. Maybe an entire do-over of the game rather than a enhanced copy, or a wind waker scenario.
Also what was that demo for the tp remake all about? Nothing but just to show off graphics?

Nah man two Zelda Wii U games coming out plus 3DS OoT not getting its direct sequel on the same console makes no sense and fanboys might rage but graphics wise it would be the best choice.
Capcom at E3: Guys we're sorry about how we've been treating Mega Man so we're gonna make it up to you by releasing the Mega Man Cancelled Collection with all the titles we cancelled in the condition they we're in just before we pulled the plug. Now who wants Street Fighter X Monster Hunter?
I can already play MM on my WiiU. I'd rather have it on the go for a change.
That, and the 3DS OoT remake was just so perfect. The way the inventory worked with the bottom screen, man, it was such an awesome play through. Assign boots to a C button!? Damn!
Who is going to make this game? Most of Eiji Aonuma's staff are focused on Zelda Wii U because that may be the biggest game this system ever gets. He also appeared in the E3 video with the Hyrule Warriors producers. Aonuma and his team are spread thin right now and they just finished A Link Between Worlds for 3DS last summer. There are lots of new and older generation fans who would love a Majora's Mask remake. I bet Nintendo would love to do it, too. However, Nintendo is all about quality control and Zelda is one brand they don't mess around with much. I hear some people argue it would only take 6 months to make and that may be true, but the time doesn't matter; it's about who makes it, not when they make it. Once a few other projects wrap up, you may hear news about MM coming to 3DS.
