Some people might just keep the 'channels' where they were when the got the DSi, but I prefer to move mine about.

I can`t decide how I should organize my channels. Currently:

I should move the Electroplanktons into the app section but they don`t really fit there.
SD Card Menu: All Virtual Console/WiiWare games, listing NES, SNES, Sega Genesis, TG16, N64, then finally WiiWare.

Cartridge slot. I agree this is the main function of the DSi.
DSiWare games in the order I downloaded them:
MFC
Mario vs. DK
Art Style: Pictobits
Pinball Pulse
Internet related apps
DS download play (next to the games, because it's used to play demos mostly for me)
DSiShop
DSi Browser
Flipnote Studio
Pictochat (last since I never use it...I wish you could delete apps)
Camera (handy actually since I lost my camera. Would move it up, but you can shortcut with L/R buttons. Plan on getting another one at some point though.)
Sound (never use, that's what my ipod is for).
System Settings (just seems like it should be last, or a separate button like on the Wii)
So that's how I do it. Games first always, since that's what I use it for!

As you can see, I have all of the preloaded apps on the left of the cartridge slot, and then all of the dowloaded apps. Then comes DSiWare games and then at the end, the settings. My least favorite app is Photo clock, my least favorite game is Asphalt 4, and my least fave plankton is Rec-Rec. My favorite DSiWare app is Art Academy(which is why I have the 2nd one), my fave game is mighty picto champs, and my fave plankton is hanenbow.
First the Discchannel, then the other Wiichannels.
If there are games spanning more than one console, then they go in order of release. Order is like this: First Wiiware, then NES, then SNES, then SMS, then MD, then TG-16 then N64.
On the SD card are my demos and the games I already beat.
@V8 Ninja: if you store your games on the sd card, can u still use the suspending play feature or does it always start at the beginning???

I kept most of the default stuff I use often up front. I use the Camera when I get a chance at a nice shot or want a new pic for the photo clock/facebook/etc.I use the music app when ever I don't feel like carrying my iPod touch and/or don't want to burn my cell phone battery.

I have all the apps/ productivity tools on the DSi menu, and the games in storage on the SD card. When I want to play a game I just load it to the menu.
