I think the saves won't but if you keep your old SD card all you need to do is the transfer, pop in your old SD card in your new 3DS(you can also copy the files to the new SD card if you won't keep the old SD, just keep in mind that you must copy on a PC and it MUST be everything if you change a single file from the old SD you might be screwed, also I heard it might take a few tries before working properly) and it will be like everything was always there right off the bat. or so I heard....

I did a transfer last year and they still work. The saves are kept on the SD card and are "transferred" through it (just like the games)

Ok, good to know. It's not a HUGE deal if I lose my LoZ game save but I'd like to keep it and not start over. I'm looking forward to this Friday to get my new XL collectors edition. I wish they made it easy to xfer Wii U to Wii U as I want to do the same thing.

Yes you can. After the transfer, you will be able to play those games on the newer 3DS (but NOT on the older one)
All you have to do is copy and paste all folders from your SD card onto your computer. Then you copy those folders (as they were on the old SD card) to the new one. Make sure you don't add or delete any folders onto the new card.

I've performed the transfer from the 3DS to the XL. I made a copy of the source SD card. The XL has rebooted and my Mii's are there but my demos and VC games are not....
Do I just re-download the VC games and copy the source SD data to the new SD to get the game saves back?

With the caveat that I'm very tired and my reading comprehension may be low right now (I shouldn't be posting), I'll say that I did the transfer today and all of my games were on my new system once I inserted the SD card. Now, my original SD card was much bigger than the XL's SD card, so I wasn't having to also transfer the old data to the XL's included card. So, it was just a simple matter of doing the transfer and then inserting the original SD card. It told me when to do so. I think something may have gone amiss if you're missing your games. If you took the precaution of copying your original SD card's data to your computer before you did the transfer (and I believe you said you did), I'm sure there is a way for you to get your games and saves back. In my groggy state, I'm not going to try to offer you what would probably be bad advice on how exactly to do that, though. Hopefully, someone can help.
