yeah it's PS2 disks that the current PS3s won't play (original run had PS2 chips in them to play everything but they were too cheap to keep doing that)
Anyway, to the original question, I've done both, there's no difference at ALL (aside from the 5 second intro), you mentioned Wind Waker, the Wii is compatible with all accessories Wind Waker uses (ie the Tingle Tuner), and in short all GC accessories that use the controller ports as well, experience is exactly the same in my opinion, as stated before the only reason to buy a GC is if you're ditching your Wii once the Wii U hits (which I personally won't be doing)
Acutally, I think the Wii is NOT compatible with the Tingle Tuner. Since I'm pretty sure the Tingle Tuner required the GBA connecter thing, which the Wii isn't compatible with. But, if you don't care about the Tingle Tuner, then just keep your Wii. Don't waste your money on a Cube.
if the accessory plugs into a controller port, it IS compatible, because it completely emulated GC functionality where the controller ports are concerned, taken from the wikipedia article on the Wii's backwards compatibility:
"The console therefore retains connectivity with the Game Boy Advance and e-Reader through the Game Boy Advance Cable, which is used in the same manner as it was used with the GameCube."
The Wii is a Gamecube with all functions. It includes
100% compatibility to all games
all games run just like on an original Gamecube
It has Game Boy Advance Gamecube Link, DK Bongo, Dancing Mat Action Pad, and Gamecube Microphone support
The only things that do not work anymore:
Game Boy Player
Broadband Adapter
Gamecube intro / Interface
The Gamecube has the same (or even worse) lifespan of its disc reading abilities, so don't bellieve the rumours that the Gamecube has better hardware tech than the Wii. I had 3 Gamecubes in 5 years because of disc reading errors, and only needed to repair my Wii 2 times (both were in heavy use).

I would swear there is a little higher image quality from the Wii almost not noticeable I think it couldve better image noise filter, and YPbPr cables are a lot cheaper ($15 Nintendo made, $1 third party) than the NGC (only early models use them and theyre like $100). But the Wii overheats easier than the NGC, it doesnt support GB player and NGC online capabilities, and besides my personal experience on my NGC reading even heavily scratched discs and the Wii ocassionally having trouble even with new ones, the more complicated Wii user interface, online capabilities and updatable firmware, means it is easier to block, brick, break, etc (Im not specialist on this last topic, just using logic) still on my first NGC 2001 and first Wii 2006, never recieved any error from NGC, Wii brings up not critical errors of any kind half of the times I use it since 2008.
Hello, I have played Wind waker on my Wii and yes with Tingle Tuner with no problems works great. Wii playing a Gamecube disk and Tuner played on a real Gamecube with the GBPlayer on my 2nd TV audio coming from both TV enhances game play as-well all controllers are Wave bird controllers so I don't pull wires while fighting in desperate thoughts. I only miss the controller feedback vibes shaking my hands. Oh well. yes it's 100% compatible. But if you start from scratch it's allot to buy.and sometimes hard (cables).

Wow I dont know what you do to your systems either that or you have bad luck when it comes to them but I still have my platinum GC that I bought back in 2002 and it still runs fine. Never had a problem with it. And my Wii I bought in back in early 2007 and never had any problems with that either.

I still have my original GC still in use in one of our bedrooms. However, it sometimes has trouble reading discs and you need to lift the top, close it and then it will (eventually) run the game.
The Wii is more reliable and offers more features (like online capabilities), IMO. Thusif I had to get rid of one of 'em, it would be my cube.
