You've heard wrong because I heard the same thing and knowing good ol' Chrono here, I had to compare the graphics of the two since I do own both copies and the results: graphics of both copies are the same. Only difference in the games are the controls, so nothing to worry about.

Also, there are subtle graphical differences between the two versions, including some bloom lighting, I believe. Not to mention the fact that Trilogy uses the PAL versions of the game for some reason, so the arm cannon no longer freezes over/overheats/gets wrapped in electricity/smokes whenever you charge the various beams and the water mechanics are also different...

The reason the particle effects on the various beams don't work is due to the different control scheme.
On the original Metroid Prime, Samus's cannon was static, so the particle effect was created by simply painting the screen (it's not actually attached to the cannon in any way). The effect is always created in the exact same location.
In the Trilogy version, however, Samus can move her arm cannon. Spending a lot of effort to get the old particle effects to work in the new game just wasn't worth it to Retro/Nintendo, so they simply removed the effects.
