1. Point the cursor at the game/channel you wish to move 2. Press and hold A 3. Move the game/channel to the place you wish to put it 4. Release A 5. Repeat for all games you wish to organize
@brainofj: good idea on alphabetical. I'll have to do that when I get the chance.
Except every time you get a new game, you have to reorganize everything. Trust me, that's why I stopped doing anything in alphabetical order.
Doesn't bother me a bit. It's the way that makes the most sense. Anything else -- release date, genre, what not -- requires re-organization when you buy something new as well. At least with alphabetical, I know for certain that I can always find Castlevania after Bubble Bobble.

First, by system (all on my SD card): NES, SMS, Genesis, SNES, TG16, N64, WiiWare. Then, alphabetical within each system.
As for the channels on the system itself, they're ordered by frequency of use.

I order mine backwards to most of you?! Instead of going NES, SNES, N64 etc... I have mine.. Page 1 = WiiWare Page 2 = N64 Page 3 = SNES Page 4 = Channels Then in all the pages they are arranged in beaten to unfinished, except for WiiWare which is arranged in the order they were bought. And then on the Wii Menu I have my favourite WiiWare game, my favourite N64 games, and the NES and TG16 games that would look stupid with their own pages. But now mine order looks stupid compared to some of yours! so I'm going to change the order later! :XD:

Channels, then VC games by system (Chronological NES -> N64). Within each system they're organized alphabetically by series. (For example in the NES category: Legend of Zelda, Zelda 2, Megaman 1, 2, 3, Metroid, SMB 1,2, Lost Levels, 3).

Well I just picked up an 8 GB SD card, so I'll have reorganize soon.
My Channels stay on my Wii home page along with My Aquarium(I count it more as a channel and not a game). Those include Mario Kart Channel, Wii Speak Channel, Nintendo Channel. I keep a few NES titles, Art Style games, and Mega Man 9 and 10 on my Wii menu which leaves me about 400 block left over.
On my SD menu I arrange them by console NES, Genesis, SNES, Turbo 16, NEO Geo, SMS/C64 share a page and then Wii Ware. I try to group together sequels and similar games to make it easier to find them. For example, I keep all of the NES Mega Man and Castlevania games together as well as the SNES Star Wars titles.
An oldie, but a goodie. I do it straight alpha only straying to keep sequels together with the first game in the series and WiiWare/VC mixed. I used to keep them separate, but I have lots of classic retreads like the ReBirth games and Taito Returns series, and I want them all together.
I'd consider separating by system, but that seems pretty arbitrary and some series I have split across platforms: Rolling Thunder VCA and then Rolling Thunder 2 MD or Gradius I&II PCE and III SFC. I could see doing that because of controller requirements, but I find I mostly just use the CC Pro anyway, so it's not a big deal.
I sort everything on the SD menu in the following sections and by initial release in my region, that way I don't need to do much and can just buy new titles when they're released.
WiiWare, VC, and cr-apps that I don't use.
