I haven't played that many NES games, so I'll just list the ones I have played extensively:

Well...Metal Gear on the NES is often considered the worst possible version, so I'm sure anyone who would want to play it would've played it the way it was meant to be played. On any console but the NES.
Any other console? Wasn't the only other place to play it a Japanese computer? I thought it was awesome on the NES, it really stood out in a sea of side scrollers.
The MSX version has been ported to several other consoles, including the PS2 and Cellphones. The NES version is still the worst by all accounts.
Nes version actually has a lot better music than the MSX version. Otherwise it's worse.

This list will probably change over time as I still have to play quite a lot of NES games, particularly Castlevania 2 and 3 as well as Blaster Master, which I hear is excellent.
Good call on Shatterhand 8bit... an underrated gem. Natsume did well on the NES; Shadow of the Ninja and the unfortunately named S.C.A.T. are two excellent games as well, and both are two-player simultaneous.
