Which boss(es) in a Nintendo game do you find the scariest? Here are my picks:
*Marx Soul - Marx was scary enough, but Marx Soul really takes the cake. And it's not just for his scream: I found him creepy before that point. *Dark Star - Both battles with the Dark Star in M&L: Bowser's Inside Story were awfully creepy. Some of those attacks are really weird. And I'm counting the battle inside of Bowser with Fawful's head to be the Dark Star as well. *02 - Never actually battled him, but he's probably about as creepy as Marx Soul. *Mother Brain - Again, never actually battled it, but it's dang creepy.
Grapple Guardian from Metroid Prime 2 always creep me out. Can't find a good screen that explains why at the moment, but during the battle it always looks like its glaring at you the whole time. lol

Keep it PG-13-ish.
Bouldergeist, from the Luigi's Mansion galaxies in Mario Galaxy. (It also appears in Mario Galaxy 2) And don't even get me started on fighting him with a daredevil comet in orbit. I lost 50+ lives to him. Bongo Bongo from Ocarina of Time was also pretty creepy.
It's not actually Nintendo but the Mayday boss and Rachael in Resident Evil Revelations really scared me.
The ship captain boss also creeped me out. He was gross and had a OHKO attack! D: Racheal didn't scar me though. Just a chick with big boobs, long tounge, and claws. And pleeeenty of cleavage.
Also Gohma from Ocarina of Time; I'd played Minish Cap and Link's Awakening before I ever touched a 3d zelda game, and so I wasn't expecting the first boss to be so creepy. In hindsight a lot of the bosses from Ocarina are probably scarier than Gohma, but they didn't make me jump as much as when I looked up and saw that darned spider
always thought I'd change to Gyarados after I turned 20 but hey, this is more fitting I guess. (also somebody registered under the original Magikarp name and I can't get back to it anymore orz)
I just wanted to add in about Luigi's Mansion... that wasn't a Bowser mecha. The Japanese text says it was Bowser's corpse. Do you remember Dry Bowser in NSMB? How he shoots out blue flames? Well this is why he shoots ice when his silver cord (King Boo) is disconnected from his body and also his pupils seem to disappear. He is technically dead at this point. He is possessed.
When you talk to the fortune teller though they still left the part where she said that King Boo might have revived him. Though they still called it a suit.
