You're saying "Pokemon is this way, never make it any different. It always needs to be this." That's the homogenization inherent with the "Can I?" vein of game rhetoric. "Can I play an archer?" "Is there a crafting system?" "Can I go there?" That impulse — and thus economic incentive — has homogenized games for at least the past few years. This is no different.
Pokemon variety has little to do with gameplay homogenization. Because if there's a lack of variety or not, you'll still be going out and catching Pokemon the exact same way. The gameplay is still the same, your options are just different. Fixing gameplay homogenization requires bigger changes, like different sidequests, different gadgets and features, etc. Luckily, Game Freak tends to be very good at this (too good in some ways).
I'm not sure who typed that article, but it seems they're using the anime Pokemon League logic, rather than the actual game logic. In the anime, yeah the Pokemon League is basically just a contest, and beating the League gives you an honorary title of sorts. If you beat the champion in the games, you literally become the Pokemon League champion. You essentially usurp their position. That's the whole reason you had to fight Blue in the first gen games, and it's also why you have to battle Red to become the champion of Kanto in the second gen games. ORAS goes on further to back this up by continually referencing Steven no longer having the title of Champion, while also congratulating you on your new position during the Delta Episode.
If you've gone on to defeat the Indigo league, there's no reason for you to go to Alola with your mom, because going out on your own is a symbol of maturing in the Pokemon games. Red never goes back to visit his mom after becoming Champion, which lasted for two years. It just doesn't make sense for the player character to go from being one of the most powerful trainers in the world, to a new beginner as soon as he goes to a new region. (Wait... that sounds like a familiar concept... oh no...)
@DarthNocturnal In HG/SS you get a medal upon beating the Champion, to signify that you beat the Champion. You get a medal to complete the Kanto badge collection after beating Red. That seems pretty clear cut to me. The whole point of Gold/Ethan taking on both leagues was most likely in order to unite both of them. He acted as a "great uniter" between Kanto and Johto.
@Tsurii That spot could have easily been given to Blue, who had also beaten the League before and had nothing else to do with his time before becoming a gym leader. I still maintain that the Johto League is separate from the Kanto League.
Champions are still people, they can give up their spots or outright not accept them. As is the case with every player character in the game. They become "the champion" but they don't take the spot in the league, it becomes more of a honorary title.
As you know, Red never became the permanent champion, he kept training and completing his pokedex on his own. It is clear Blue decided to go on his own way too, which left the spot open for Lance to reclaim it.

@BlatantlyHeroic If you could transfer a section of your save file from one game to the next... so you were counted as having become the champion of a region... and if people mentioned it/the other champions treated you as an equal.... that would be so cool
First the guy shows some pictures easily taken from the trailers, but then he starts to show new stuff, so it seems legit.
Personally, I'll do what I can to avoid this, but there's the lin if you want to check it. Waiting for tthis games will be harder when some people already have them in their hands and I'm sure they'll start to share videos soon.
