I'm using M-Gengar, Zekrom, and Raikou (all at MAX). I was using M-Ampharos at first but that didn't go too well so I changed to Gengar. I don't think I have Manectric MAXed so it's a no-go for me. M-Gengar works well enough most of the time though, and I'm getting some pretty long combos too.
Used M-Rayquazza (8), Mamoswine (7), Zekrom (max) and Kyurem (9), plus a +5 Moves, just in case. Finished with 7 moves left, I think. The MS box is bigger, red and shiny.
No encounters with either Shiny yet. Saw Cloyster and Unfezant one time each but couldn't catch. Unfezant was tough and I couldn't quite figure out its puzzle.
I'm using MAX M-Gengar with Zekrom and Ampharos, both I think are Lv 7. Maybe I will need a stronger Elec 'mon to replace Amphy with.
@Nego M-Gengar works fantastic on Safaris. I always use it and two of my strongest mon that are super effective. I think it's almost a fact that M-Gengar on a 3-Pokemon Stage is always the way to go.
I've got everyone except Shiny Gyarados (who I'm yet to encounter). I managed to capture Shiny Magikarp with my first great ball (phew!). I'm hoping that Shiny Gyarados will have an amazing Mega ability (it's absolute B.S. if Shiny Gyarados can't Mega Evolve).
I hope I won't need to use any jewels on Gyarados or use any of my stockpiled hearts in desperation.
I started off with M-Manectric, Zekrom and Magnezone but I've since switched to M-Gengar, Zekrom and Angry Pikachu. Magnezone may be more reliable for those weary of Angry Pikachu's poor skill activation rate. M-Rayquaza may also be really useful as some of the stages include other Pokémon as disruptions.
No interest in skilling up Gyarados, Kabutops or Omastar. (well, Omastar maybe just a bit...).
Back to grinding Meowth.
@sillyghost: A word of advice? Since you are solely missing Gyarados bring Raikou and Angry Pikachu with you, along with M-Gengar or M-Manectric (it evolves faster than Ampharos). Rows of 4 Pokemons with Shiny Gyarados in the middle appear in the field, so a match of 5 is quite possible and it won't trigger a skyfall since matches of 5 usually don't. It gives you like 7-8 moves so is doable without a jewel but bring a couple of Pokeballs just in case. I did it with M-Manetric, Magnezone and Zekrom, but there aren't any metal blocks to break.
By the way, Shiny Gyarados has a great ability: L-boost, make a L-shaped match and doubles the damage.
@FriedSquid For Unfezant... don't match the coins!! Is only like 3000HP so it should be doable with your team. But just don't try and make a profit out of it,
Cloyster is hard. Match Zekrom initially and then Gengar. Remember that skills trigger only in the first match (Shiny Magikarp changes this) so first match Zekrom, then Ampharos (Dragon Talon) and then Gengar (unless is a 5-match and even then is questionable since is not super efficient - SE).
@maceng Thanks! I have to admit those coins were enticing I tried to use Zekrom to get rid of blocks but I end up unlucky. Guess I really need to use skill boosters on him.
Is not a bad idea, since Zekrom has very high Attack Power and its ability is quite stage-saving. Still, I gave Shaymin the first ones to get it to level 3, but next time I might consider giving them to Zekrom (then again, Zekrom is a special stage so maybe we will have it in the near future with dedicated skill boosters).
Such a surprise to have encountered it so soon, and it is such a relief!
I beat it with 2 moves remaining, and caught it without needing to use a Great Ball. I wasn't expecting my fortune to be so good, but I'm so, so, so grateful that it was. My team was the same: M-Gengar, Angry Pikachu and Zekrom. Fortunately, Angry Pikachu did activate with a match of 5. A full super-effective team with high likelihood skills will be more than enough to take it out. Mesprit, on the other hand, ate up at least 2 of my jewels AND a couple of Great Balls.

And holy crap... Tornadus drops speed-ups?! Let me know if anybody has any luck with him. It would be worth trying to hoard as many of them as possible... if it is even possible to wring enough speed-ups from him to make it worthwhile.

I DID encounter Shiny Gyarados on my third try this morning and was able to catch it due to me getting a super catch rate. So, now I have all the pokemon in the safari and I'm finally done with it.
I'm now leveling up both the regular and shiny Gyarados as well as Angry Pikachu. People on Reddit say Angry Pikachu is a pretty good to have against Shiny Gyarados in the safari (apparently the skill can take HALF of SG's health in one move!) so I assume it's good to have against some other pokemon as well.

@Rikaria I can attest to that. Is the same for every Pokemon that drops boosters or gifts.
I try to mega evolve whatever Pokemon i take with me before taking more than 20% of the critter's health. Then, I try to trigger the biggest combo to, hopefully, boost my chances (no pun intended). Do the same at 60% health and 30% health.
Don't forget the daily Flying Tornadus challenge as it drops Mega Speedups!! (caught 2 in the three days so far, as well as 3 small boosters).
For the first 2 objectives (make combo of exactly 3 matches and trigger M-Slowbro effect 3 times), I suggest Buneary (20+moves). With its limited field is very good for making exactly three matches and enough moves to mega evolve Slowbro. I brought M-Slowbro, and three not so effective Poklemons, with Barrier Bash abilities.
The Minccino stage only hast 5 moves. Bring as many Paralyze Pokemons as you can, one of them super effective, just in case. Also, you might want to use a +5 Moves just in case.
For the Wartortle objective (15 Moves) I brought 4 sleep charm Pokes: Parasect (NSE), Drowzee (NSE), Stantler (NSE) and Dusclops (NSE). All level one. I used +5 Moves just in case (needed it). First run with Shaymin (as it is skilled, I thought Sleep Charm will have triggered more), but it killed Wartortle just too soon. Remember that for Sleep Charm to activate again, it has to first wore off. Make matches off at least 4 (better 5) Pokemons.
Ivysaur with Torchid. Only has 3 moves so use again the +5 Moves. Bring BB+ Pokemons (I brought Zekrom and Golurk) as well as another low fire Poke. Torchid didn't appear at first but with the skyfall. Difficult to do since you have to be very careful of no triggering unwanted combos. Ivysaur has like 1800LP.
2) Mission Card 8 (done).
Lucario with 30 sec remaining. Piece of cake. GS could have asked to have double the time remaining and it would have been as easy. No items need. Bring optimized team. Don't remember what disruptions it brings but is not something to worry about.
Target: Aurorus with Mega Lucario. Bring optimized team with Mega Lucario. Nufff' said.
Moltres with Aurorus. Piece of Cake. Can be done in less than 20 seconds with optimized team (1:00 total time).
Defeat Vanilluxe crowning Moltres. 16 Moves. Easily done. Just bring a Pyre team with Delphox, Moltres, Reshiram and a eject pokemon, if you want. Don't bring M-Blaziken.
Mega-Glalie. A bit difficult. Lots of ice so bring Reshiram, M-Charizard Y, Delphox and Heatran (or Emboar if you prefer). M-Glalie keeps spawning ice and Snowrunts. Also, Glaceon is a 6th Pokemon you have to deal with. First run I failed using just a +5 Moves and M-Blaziken (I wouldn't have been able to clear the mission!!). Second try used the team above, +5 Moves (no needed) and DD. Finished with 17 moves left.
Timburr stage is a bit difficult. You can only bring Fire types (I firstly beat the stage using M-Aero and didn't notice I didn't receive the starts). Steel blocks keep falling in the middle, so bring Talonflame (BS+), Ninetales (BS), M-Charizard and any other powerful fire team (Tepig also has BS, but very low HP, like 40). Also, if the block dissapears then it doesn't count so you just may want to MS Charizard before the blocks dissapear.
3) Mission Card 9.
I managed the (exactly) 22 combo on the Raikou challenge. It is very easy to beat (Raikou has PO5, but I switched its ability for BB+, useful against him). Brought M-Gengar, Mamoswine (BB+), Flygon (only SE) and Raikou itself. Some ice but with Mamoswine and Raikou can be cleared and manage large combos (10-30 range).
