Frankly, the only thing the 3DS has over the Vita is Nintendo games, JRPGs, and arguably price, if you solely look at retail without any sales.
Multimedia functionality, hardware capability, second stick, networking features, comfort, multitasking, prices you'll spend on software due to more sales, account system, cross buy and cross play, the Vita's got an edge over the 3DS in most ways, actually. It's just that Nintendo has Nintendo games and Monster Hunter at the moment, which is going to account for a lot.

All reasons I love my Vita, plus remote play with PS4. To be honest, I won't consider getting a 3DS until the next Smash Bros. is released. Compared to the DS generation, there have been very few games on 3DS that I'd want other than the name-brand stuff like Mario. And while Vita debateably also has few games, the use of cross-play and cross-save games along with the excellent tearaway, uncharted and killzone mercenary sealed the deal on me having my Vita today.
Remote play with PS4, dual analog sticks, rear touch pad, giant OLED screen, modern online interface (With accounts), great value in PS +, playing old games even better than on their original systems, download while you play games, and others.
I love my Vita, but I can also say that Fire Emblem destroys pretty much every game in the Vita library except for Persona 4 Golden and Tearaway.
Whatever suits your needs, though. I love owning both. I never have to worry about missing anything, now.
I also forgot to mention that there's absolutely noooooooo way I'd get a regular 3DS (but maybe the 2DS since it's so cheap) mostly because I'd never get used to the screen size compared to vita's. The vita screen is by far the best handheld gaming screen I've seen. And unfortunately the 3DSxl only stretches the pixel resolution from the original 3DS instead of increasing it

The 3DS XL's resolution is actually barely noticeable compared to the 3DS (I dunno about the Vita). I barely noticed any difference...and even then I thought it was much better
Regardless, I still buy hardware for the games, not the amount of features that they stuff in there and I'll never use. I hardly used my PS3's features aside from the blu-ray player.

Vita has Gravity Rush, Persona 4, Dragon's Crown, and Sound Shapes.
In my eyes, they're both amazing!
Exclusives is like 80% of why I would get a system over another system and basically everything on Vita makes me want to use a PS3 or Steam instead barring a few notable exceptions.
But I do agree as a system on it's own that Vita for the most part is better, but software makes that irrelevant to me (though Vita has enough that I am considering getting it someday, so that's cool).

Eh, the rear touch pad is nothing to write home about.
Main reason why most of my handheld gaming time goes to the 3DS: the games. Dual analogs, a nice screen and great hardware is nice but a better and bigger gaming library is way more important. Still, I enjoy my Vita.

...actually, the 3DS kinda sucks. If it didn't have all the great RPGs right now, I'd probably be using my Vita way more.
Bravely default and Fire Emblem sure look like a blast to play. Who knows, maybe the next golden sun game could come out.
Meh I'm really not a hardware or "features" person at all, I certainly did not buy the 3DS because I was blown away by it's specs (tbh, I actually kind of hated it when I first read about it). So personally the only thing the Vita has over the 3DS to me is Project Diva F... which I can just get on the PS3 I already own.

Going by the fact Nintendo just removed the ability to just send a message to a friend, we are not going to voice chat on the 3DS anytime soon.
I once liked the options to cross game voice-chat, but meanwhile I find it's quite overrated. Never used it on my Vita, but that's just me.
The cross-play thing is a big deal especially given that Nintendo has VC games running across both platforms now and a proper user ID system. I'm sure it'll come eventually but that's the real big one IMO. The only other thing that I would even rate as an issue is performance. Problem for the Vita though is that I don't think I've really had much of a problem with the 3DS' visuals.
Now the Wii U I can sometimes think "well, this could be better" and the same was definitely true of the Wii and DS. Can't say I've had the same impression of the 3DS. The only times I've thought it could be better was in Pokemon and Luigi's Mansion. Not that those games aren't great visually but both do occasionally drop frames and Luigi, while fantastic looking, does have fairly low resolution shadows which is noticeable on the XL's larger screen. That's nitpicking though so.
Really it's all about the content and I have more than enough on my 3DS for me to call it my favourite system.
