In no particular order:
GLaDOS (Portal series) Need I explain?
The First Colossus (Shadow of the Colossus) I had seen several trailers of the game and didn't think that the colossus were all that scary, but when I saw the first colossus in game, I almost had a panic attack!
Doctor Robotnik/Eggman (Sonic series) Doctor Robotnik is one of the only sonic characters that's worth keeping in the future. He's memorable, he has lots of crazy contraptions at his disposal, and his army of robots is just insane!!!

Blathers

1. Goddess Illias from Monmusu Quest, hands down. (Or one hand down, literally)
She had you believing for two thirds of the game that she was guiding you, taking full credit for the creation of the world, when in reality she was just trying to get you to be a blind pious worshipper that would slay all the monsters thus doing all her dirty work for her. Then she goes totally yandere/psychotic in the end after you figure out her deal, and she marches her armies of angels across the planet to obliterate monsters and humans alike.

2. Bowser. He's just too freaking classy.

3. Fun, from Dwarf Fortress. Lol, jokes, it's probably a tie between:
3a. Virtue's Last Reward's Zero Senior & Lagomorph,
3b. Corvus from Dragon Quest IX, or
3c. Dusknoir from Mystery Dungeon: Explorers of Time.

In short, I just like surprise villains - ones that you would never think would be villians, or ones that aren't villians in the end.

3. Meta Ridley - Metroid Prime 3 (it's basically the Metroid Prime equivalent of the Gandalf scene in LoTR)
