The Water Temple is what made me quit Ocarina of Time for years. Recently I went back and figured it all out though, it was still difficult until I fully understood the central pillar thing (as Rensch said).
It was difficult when I first played through, but now I can zip through it with ease. What I really hate are the symbols and music they edited into the game (i.e. Mirror Shield, Fire Temple). They just feel so bland and generic now...
I actually love the temple itself. It's brilliantly designed, and still a challenge after all the 5 billion times I've played through the game. My only complaint with it is, in fact, my only complaint with all of OoT--the Iron Boots aren't an item. They're on the "Equipment Subscreen". So every time you want to equip them you have to go the pause menu and all that crap. THAT get's annoying, since the Water Temple demands that you switch them on and off quite a bit.

Not done it yet... its the next temple I'll come to, though. On a slightly related topic, I hate hate hate Inside Jabu Jabu's Belly. It made me stop playing OoT back in the N64 days. Its ugly, carrying the Ruto was annoying, and its just no fun at all for me. Saying that, Barinade is awesome.
I agree. That temple always annoys the bejesus out of me. It's all those little holes you have to fall through, and the fact that all the hallways look exactly the same.

My younger bro despises it with all his might. I haven't reached it yet (I just finished the Forest Temple, which, btw, is one of the best Zelda dungeons ever), but I'm certainly not looking forward to it.
I agree about Jabu Jabu's belly.Hated that dungeon the first time I played. Like you guys said the holes and carrying Ruto were bad but for me the worst thing was the garish colour scheme,eurgh awful. I was glad when I got that one out of the way and after that the game just gets better and better right till the end.
Oh yeah and the Iron boots were annoying to get on/off
This dungeon has got an undeserved bad rap. It's quite linear actually. As long as you don't presume that the place you changed the water level to begin with is where you must always go to change it, you won't be confused, because you won't be trying to figure out how to get back up. If you don't make that presumption, you just explore what you can, and you get through with ease.
