A question open to the public. What final boss was either fun to play and beat, or just stuck with you for a long time? Mine was Mother Brain from Super Metroid. How you attack, how the Metroid comes and saves you, how it sacrifices itself, and the pretty cool explosion effect off the planet. You’re opinions are safe here
Mother Brain from Super Metroid was definitely memorable.
However, more memorable to me was the fight with Bizarro Sephiroth. I hated him but he was enigmatic. When he summoned a meteor from beyond the Solar System that annihilated the planets on it's way to earth before striking my party, I was awestruck!
Probably Dark Bowser in Mario & Luigi: Bowser's Inside Story. The soundtrack is big part of it, it's so intense and fits so well with the fight. It's not that challenging compared to other final bosses in the series, but it's so fitting as an end to this really great journey.
This blue eye perceives all things conjoined. The past, the future, and the present. Everything flows and all is connected. This eye is not merely seen reality. It is touching the truth. Open the eye of truth... There is nothing to fear.
I can't remember which specific game it was, but one of the New Super Mario Bros. games where you defeat Bowser, you think you're done, and then a giant Bowser emerges from the lava and the true end is a giant chase sequence. It just changed things up from what you are used to at the end of a Mario game, so it still sticks with me.
And Lavos, because he's Lavos and he's awesome (and i finally beat him approximately 10 years after I first got to him).
@Xyphon22 I forgot about Lavos! Back in the day, I never owned a Chrono Trigger cart, but I rented it. All I recall is going in the wrong teleporter at the beginning, and then bringing about the end of the world. Scared the hell out of me.

Give me a heads-up if you're going to send a request please.
@Xyphon22 That Bowser one was fun too! It was NSMB the original on DS, if I recall correctly. I remember that. I was celebrating because it was the first Mario game I had beaten when I died. I let him kill me because I didn’t know he was there. That was fun, though!
Heigh Ho Heigh Ho. It’s off to work (from home) I go.
I loved the final boss from Sonic and Knuckles. Really nice, fairly grand end to a game with an excellent sequence of levels to finish it. Not too difficult either once you work out the timing. I also appreciated the foreshadowing of the first phase from an earlier boss.
Well, so far the votes are 2 for DS and 2 for Wii as to which game that boss battle came from. I didn't think this was going to be one of the tournament forums, but will anyone break the tie? (Personally, I thought it was Wii, but I couldn't really remember.
Edit: Well, @Apportal broke the tie while I was writing, at least we have conclusive evidence.
