the entire introduction to Wind Waker. It's pratically a guide on how to get someone invested in a story, or a game in general. The clever use of connections to OOT, the simple yet touching relationship between Link and his sister and his grandmother, the amusing training segment, everything involving the pirates, the awesome scene where Aryll is taken away and Link idiotically but awesomely tries to run after the giant bird as shown in a first person perspective while you nearly dive to your death (i guess they beat out every modern FPS for first person cutscenes) only to be saved by Tetra. Not to mention the pirates are not the nicest people but aren't hateable at all either. The sad goodbye to your grandmother...all of it is brilliant.
also I love the entire finale of OOT. Just classic stuff all around. Ganondorf/Ganon battle is still one of the best boss battles ever in terms of feeling like a legit final boss.
the Arbiter's Ground after you get the top. That was awesome, I don't care what anyone says.
The inside of the moon was one of the most serene things I have ever experienced.
And Turning into fierce deity link for the first time, during the majora battle. It gave you a feeling of amazing powuh. Step off Majora! >:3

My favorite Zelda moment is probably the ending sequence of a Link to the Past. That is one of the best video game endings ever.

Spoilers: I think the final act in Skyward Sword was really cool. I particularly love the moment you make it down to Ghirahim and he just snaps.. Loved the character. Also, the setting of the Demise fight was cool, starting out as a gorgeous realm and then suddenly turning dark and unsettling. Another one of my favorite moments would be the scene after the third temple in TP, when you're ambushed by Zant. The fact that he later turns out to be a big baby kind of ruins this in retrospect, but at that moment he felt like one evil powerful badass of a villain.

For me, my favorite moment in a Zelda game would probably be between Skyward Sword's, Wind Waker's, Twilight Princess', and Ocarina of Time's entire finale showdown sequences along with the credit cut scenes. Every single finale was just extraordinary in the most climactic way possible from a Storytelling & Gameplay standpoint.
