This guide is missing 2 Missile Expansions. I cross-checked another guide (Gamerant) and figured out what they are:
1. Chozo Ruins - Ruined Shrine: Players that survey the walls of the arena where they battled the Plated Beetle will find a weakness that can be destroyed with a Morph Ball Bomb. This action will reveal a Morph Ball tunnel, and there is a Missile Expansion at its end.
2. Phazon Mines - Security Access A: There is a metal gate very near to the door that leads to the Main Quarry, and players can destroy it with a Power Bomb in order to access a Missile Expansion.
You start off with 5 missiles. There are 49 Missile Expansions in the game, totaling 250 when you’ve collected them all. You need to collect them all to achieve 100% completion. Hope this helps!
