@XerBlade I guess that's because if you left the JoyCon on an "almost empty battery" and they shut themselves down while updating, you could brick them and Nintendo doesn't want the hassle to restore them.
If you update them in pairs, while connected to the Switch, they'll be powered up for sure.
You could also buy the Charing Grip or a third part charging tower, but Nintendo has no way to know if you did, so they tell you to take the safest route

@MeloMan No, they're not. You should go in the controller submenu and manually choose the "update controllers" button
