Yoshi's Safari probably stands the best chance of coming out on the VC but I know even the likelihood of that is low. However, I think these games should be revisited because they kind of remind me of Super Mario World, sort of like sequels but not really of course. Mario is Missing! (Super NES version) has you go around the real world, plays different remixes of Super Mario World themes, and uses the exact character sprites of SMW (Even though Peach isn't in it, they used her sprite for the information ladies in each city). Yoshi's Safari is like SMW in which you visit different worlds with Yoshi and fight many SMW enemies including Chargin' Chucks and the Koopalings. And although I never played Mario's Time Machine, it seems similar in concept to Mario is Missing!. Although most people don't really like these spinoffs, I'm sure there are fans out there and Nintendo should revisit them on VC even though two of them are made by a third party company. Since Nintendo released some pretty awful games on the VC worse than these, it doesn't hurt them to put these games on VC since they cost next to nothing and we can get some additional Mario offerings that we are running out of. (We still need Super Mario Picross for NA and Super Mario All-Stars for all regions)
Yoshi's Safari won't come to VC because it uses the Super Scope, Mario is Missing and Mario's Time Machine technically weren't made by Nintendo, they were made by American Softworks, so I highly doubt any of those games I coming to VC.
Super Mario Picross would be a cool addition to VC, I must say.
Super Scope and Zapper games have been made to work on emulators. Nintendo could do it with the Wii remote if they felt the urge to put anything but the least possible amount of effort into emulating VC games, but I agree that it's highly unlikely.

Wait wasnt there already a zapper game on VC that uses the controller only so it wasnt as good and Mario is Missing and Mario's Time Machine are terrible games I played emulated versions Why is Bowser's castle in Antarctica and why does mario need to play Wave Race to go through time

I believe, but not completely sure, that the original NES version of Operation Wolf allowed you to play with a controller or the zapper hence why it was possible for it to appear on the VC. They wouldn't add a controller option for lightgun games unless the original game also had that feature.

We could still see Mario is Missing and Mario Time Machine come to VC, yeah they were made by American Softworks but Nintendo owns the rights to the characters. It would just be like what they did with the Donkey Kong Country games on the VC. Nintendo didnt make those games Rare did which is now owned by Microsoft, but because Nintendo owns the character rights they were still able to bring DKC 1,2, and 3 to VC.
I think Mario is Missing! and Mario's Time Machine may have a slight chance of coming to the VC. The reason aside from Nintendo owning the rights to the Mario characters is that since Donkey Kong Jr. Math, an educational game was released on the VC, these games may have a chance as well.
Nintendo owns the rights to the characters, and maybe the music, but not the programming. While Software Toolworks/Mindscape may still exist (unlike Rare, who definitely still exists) (Wikipedia links to them, but the website contains no content besides a couple email addresses), it's doubtful Nintendo would want to go through the trouble of licensing a couple games only known for negative reason.
@KingMike: Right in the end it is up to Nintendo like with the DKC games they were able to work out something with Microsoft. In the end it just depends if Nintendo wants to work something out with American Softworks.
I played Mario is Missing cause I thought it was a sequel to SMW. Other than it being easy I actually enjoyed it its one of the top education games along with Carmen Sandiego, Number Munchers, and Oregon Trail that I am not ashamed to say I like and to play.
